Water quality is declining in freshwater lakes around the world due to environmental change and anthropogenic activities that threaten the physical, ecological, and geochemical integrity of freshwater ecosystems. Excess N and P in lakes can cause eutrophication, a major driver of water quality impairment that leads to excessive algal growth, or harmful algal blooms (HABs), and poses risks to recreation, fisheries, and public drinking water. Aquatic ecosystems provide many critical and economically valuable benefits, including drinking water, food, recreational opportunities, and water supply for irrigation and agriculture. However, the health of these systems has been severely impacted by human activities such as pollution, land conversion, and introductions of harmful species. Reservoirs and their associated rivers provide water for agricultural and municipal uses, ecological benefits for fish and wildlife, and associated recreational activity. However, in the Greater Yellowstone Ecosystem climate change and population growth are putting pressure on water quality and supply, potentially damaging the unique and economically important coldwater trout habitat that these systems support. In this study, the author investigates the impact of changing water quality and supply on trout habitat quality, quantity, and selection to assist conservation goals in the Henry’s Fork Watershed in eastern Idaho. Low impact development (LID) systems are practices that use natural elements, such as soils and vegetation, to absorb and filter stormwater to protect water quality and aquatic habitats. Many LID designs use native soils; however, urban soils typically have a limited potential for infiltrating and treating stormwater. Incorporation of soil amendments, such as compost and biochar, into LID soils can improve the physical properties of soil. Mesophotic Coral Ecosystems are highly diverse and productive ecosystems in the western Gulf of Mexico which are composed of, in part, by octocorals (subclass Octocorallia). Despite their importance as foundational organisms octocorals are an understudied group in this region, with little known about their microbial community. Ninety-eight Octocoral samples collected from the western and northwestern Gulf of Mexico were sequenced using 16S rRNA sequencing to characterize their microbial communities. The sequenced microbiomes were generally low in diversity composed of a few core microbial taxa. Plant-soil feedback is a process through which plants modify the properties of their associated soils, affecting their growth. PSF can play a key role in regulating plant growth and communities including altering plant invasion, rarity, and abundance. However, our understanding of the soil organisms that drive these plant growth responses is limited. Most studies treat soils as a ‘black box’ and do little to reveal which specific microbes or microbial communities may be responsible. Large herbivores, such as mule deer and cattle have similar life histories and likely compete for resources. However, quantifying the extent to which these species compete and the specific resources they compete for has proved challenging. My research examines if cattle influence deer abundance and behavior due to competition for forage, competition for shade, and/or by affecting the predation risk of deer. Using a grid of autonomous trail cameras, I was able to determine if cattle abundance influences local deer abundance in relation to specific resources and habitat features. Water resources are managed for a variety of human needs, including agriculture, industrial and municipal consumption, hydropower generation, and recreation. There has been a recent push to incorporate habitat needs of aquatic wildlife into water management models alongside these other uses, particularly as competition for limited water resources in a changing climate has reduced instream flow and contributed to declining native fish populations. This dissertation explores the application of remote sensing technologies in conservation agriculture, specifically focusing on identifying and mapping winter cover crops and assessing voluntary cover crop adoption and cropping patterns in the Arkansas portion of the Mississippi Alluvial Plain (MAP). In the first chapter, a systematic review using the PRISMA methodology examines the last 30 years of thematic research, development, and trends in remote sensing applied to conservation agriculture from a global perspective. An estimate of the gross primary productivity (GPP) of rice fields can be instrumental to understand their harvest yield and to fulfill an array of agricultural monitoring needs. One of the most common satellite-based models to estimate GPP is the vegetation photosynthesis model (VPM). In this study, we use the VPM model for rice cropland in Arkansas and validate our findings against 16 site-years in-situ data (eddy covariance (EC)). The severity of hurricanes, and thus the associated impacts, is changing over time. One of the understudied threats from damage caused by hurricanes is the potential for cross-contamination of water bodies with pathogens in coastal agricultural regions. Using microbiological data collected after hurricanes Florence and Michael, this study shows a dichotomy in the presence of pathogens in coastal North Carolina and Florida. Salmonella typhimurium was abundant in water samples collected in the regions dominated by swine farms. A drastic decrease in Enterococcus spp. in Carolinas is indicative of pathogen removal with flooding waters. Except for the abundance presence of Salmonella …

Decentralized wastewater treatment exists primarily in suburban and rural areas where centralized treatment is not an option. Traditional on-site treatment systems usually include the use of a septic tank and a drain field. This orthodox method works well when implemented into environments that are accommodating for the infiltration of effluents, and thus allowing for soil treatment. Engineered gene drives create potential for both widespread benefits and irreversible harms to ecosystems. CRISPR-based systems of allelic conversion have rapidly accelerated gene drive research across diverse taxa, putting field trials and their necessary risk assessments on the horizon. Dynamic processbased models provide flexible quantitative platforms to predict gene drive outcomes in the context of system-specific ecological and evolutionary features. A pilot scale coupled photovoltaic-thermal solar powered desalination system was evaluated at the Brackish Groundwater National Desalination Research Facility (BGNDRF). The pilot system consisted of a 3-kW photovoltaic-thermal (PVT) solar panel array and a 2.3 kW photovoltaic (PV) array coupled with a 4 gal/min single-stage 4 membrane reverse osmosis (RO) desalination system. The dark, humid, and nutrient depleted conditions of caves set limitations on habitability and result in microbial diversity and community structures that differ from surface environments. Recent studies investigating cave microbiomes reveal that Pseudonocardiaceae, a family of bacteria belonging to the phylum Actinomycetota, are abundant in cave sediment and on rocks as subaerial biofilms, however little work has been done on attempting to characterize their diversity and metabolism within the environment. Low dissolved oxygen (DO) operation is one of the innovative technologies in biological nutrient removal (BNR) processes that is being investigated due to the potential to reduce aeration requirements, reduce a treatment plant’s carbon footprint, and to lower costs associated with chemical addition to promote denitrification. These benefits are achieved through development of micro-zones, within aerated basins where simultaneous nitrification and denitrification (SND) can occur. Concentrations, compositions, and variability of Per- and Polyfluoroalkyl Substances (PFAS) in sewage sludge are characterized using an extensive dataset of 350 samples from 190 wastewater treatment plants (WWTPs) across Michigan. All samples are comprised of final treated sewage sludge generated at the end of the wastewater treatment process. Concentrations of Σ24 PFAS are log normally distributed with a range of 1 to 3200 ng/g dry wt. and of average 108 ± 277 ng/g dry wt. Compounds with carboxyl and sulfonic functional groups comprised 29% and 71% of Σ24 PFAS concentrations, respectively, on average. Primary sample variability is associated …
