Incorporating Solvation Thermodynamic Mapping In Computer-Aided Drug Design, Yeonji Ji Sep 2024

Incorporating Solvation Thermodynamic Mapping In Computer-Aided Drug Design, Yeonji Ji

Dissertations, Theses, and Capstone Projects

Advancements in computational techniques have revolutionized structure-based drug design, substantially improving the efficiency and effectiveness of the drug discovery process by reducing time, costs, and labor requirements. These advancements include various methods, such as investigating small molecule ligands binding to proteins, exploring alternative protein conformations, and solvation mapping on the protein surfaces. Among these methods, understanding the correlation between protein-ligand binding and the role of solvation is important.

A fundamental concept in protein-ligand binding is shape and electrostatic complementarity, which is complicated by the inherent flexibility of proteins. In the absence of small molecule ligands, proteins are complementary to surface …

Limit Theorems For L-Functions In Analytic Number Theory, Asher Roberts Sep 2024

Limit Theorems For L-Functions In Analytic Number Theory, Asher Roberts

Dissertations, Theses, and Capstone Projects

We use the method of Radziwill and Soundararajan to prove Selberg’s central limit theorem for the real part of the logarithm of the Riemann zeta function on the critical line in the multivariate case. This gives an alternate proof of a result of Bourgade. An upshot of the method is to determine a rate of convergence in the sense of the Dudley distance. This is the same rate Selberg claims using the Kolmogorov distance. We also achieve the same rate of convergence in the case of Dirichlet L-functions. Assuming the Riemann hypothesis, we improve the rate of convergence by using …

Protein And Water Modeling In Computer-Aided Drug Discovery, Mossa Ghattas

Dissertations, Theses, and Capstone Projects

The field of Computer-Aided Drug Design (CADD) is continuously evolving to improve protein modeling, a crucial step in the drug discovery process. However, limitations exist in how CADD accounts for the various configurations a protein can adopt due to different rotamer and protonation states of its residues. This thesis explores advancements in CADD to address this challenge, focusing on protein modeling and water interactions.

In Chapter 1, I introduce the drug discovery process with a brief overview of its history, the purpose of FDA clinical trials, and the cost and time duration for bringing a drug to the market. I …

Dynamic Difficulty Adjustment For Combat Systems In Role-Playing Genre Video Games, Cheuk Man Chan

Dissertations, Theses, and Capstone Projects

Static difficulty adjustment has been applied to video games since their inception. However, dynamic difficulty adjustment did not become a topic of interest in either the academic fields or the industry until the turn of the century with sufficient advancement in processing power of computers and console systems. Amongst the work done in this area, most of the focus has either been placed on the action/adventure or the strategy game genre. However, there are only a limited number of studies regarding the role playing game genre which, by the nature of such games, generates a massive amount of data regarding …

Some New Properties Of Random Groups In The Density And Few-Relator Models, Anastasiia Chorna Sep 2024

Some New Properties Of Random Groups In The Density And Few-Relator Models, Anastasiia Chorna

Dissertations, Theses, and Capstone Projects

In this dissertation, we delve into the subjects that lie in the intersection of random group theory and first-order theory, or as traditionally referred to in the field, the first-order theory of free groups (Sela (2006) and Kharlampovich and Myasnikov (2006), among others). In particular, we establish the following two findings. First, we demonstrate that for fixed k > 2, among finitely generated groups, those without finite index subgroups of index k are prevalent in the density model (as discussed in Chapter 3). Second, we show that a first-order universal sentence in the language of groups is almost surely true in …

La Vida: Towards A Motivated Goal Reasoning Agent, Ursula Addison Sep 2024

La Vida: Towards A Motivated Goal Reasoning Agent, Ursula Addison

Dissertations, Theses, and Capstone Projects

An autonomous agent deployed to operate over extended horizons in uncertain environments will encounter situations for which it was not designed. A class of these situations involves an invalidation of agent goals and limited guidance in establishing a new set of goals to pursue. An agent will benefit from some mechanism that will allow it to pursue new goals under these circumstances such that the goals are broadly useful in its environment and take advantage of its existing skills while aligning with societal norms. We propose augmenting a goal reasoning agent, i.e., an agent that can deliberate on and self-select …

Categorical Chain Conditions For Étale Groupoid Algebras, Sunil Philip Sep 2024

Categorical Chain Conditions For Étale Groupoid Algebras, Sunil Philip

Dissertations, Theses, and Capstone Projects

Let R be a unital commutative ring and G an ample groupoid. Using the topology of the groupoid G, Steinberg defined an étale groupoid algebra RG. These étale groupoid algebras generalize various algebras, including group algebras, commutative algebras over a field generated by idempotents, traditional groupoid algebras, Leavitt path algebras, higher-rank graph algebras, and inverse semigroup algebras. Steinberg later characterized the classical chain conditions for étale groupoid algebras. In this work, we characterize categorically noetherian and artinian, locally noetherian and artinian, and semisimple étale groupoid algebras, thereby generalizing existing results for Leavitt path algebras and introducing new results for inverse …

Twisted Alexander Polynomials And Ptolemy Varieties Of Knots And Surface Bundles, Michael R. Marinelli Sep 2024

Twisted Alexander Polynomials And Ptolemy Varieties Of Knots And Surface Bundles, Michael R. Marinelli

Dissertations, Theses, and Capstone Projects

The first focus of this dissertation is to compute Ptolemy varieties for triangulations of two infinite families of manifolds. Given an ideal triangulation of a cusped manifold, one can compute the Ptolemy variety and using it, obtain parabolic representations of the fundamental group. We compute certain obstruction classes for these manifolds, which are necessary to obtain the discrete faithful representation. This leads to our second focus of the dissertation, the twisted Alexander polynomial. The twisted Alexander polynomial (TAP) is a variation of the classical Alexander polynomial twisted by a representation of the fundamental group into a linear group. It was …

Shear Viscosity Of Quasi One-Dimensional Bec Tubes And Entanglement Negativity Conditions, Camilla Polvara Sep 2024

Shear Viscosity Of Quasi One-Dimensional Bec Tubes And Entanglement Negativity Conditions, Camilla Polvara

Dissertations, Theses, and Capstone Projects

Shear Viscosity of Quasi One-dimensional BEC Tubes

We consider layered Bose-Einstein condensates interacting via contact intra-condensate interacions and dipolar inter-condensate potentials, both of which dominate intercondensate tunneling (which we neglect for simplicity). For this system, we compute the normal modes, we study its localization properties by numerically computing the inverse participation ratio, and we compute the inter-tube shear viscosity.

Entanglement Negativity Conditions

This project explores bounds on entanglement negativity using operator inequalities, building on the results of [1]. We are looking for a way to quantify entanglement, as an alternative to calculating the full negativity, which would otherwise require the …

Interplay Of Magnetic Impurities And Superconductivity In Topological Materials, Didier Ndengeyintwali Sep 2024

Interplay Of Magnetic Impurities And Superconductivity In Topological Materials, Didier Ndengeyintwali

Dissertations, Theses, and Capstone Projects

The interplay of superconductivity and magnetism has been a long-standing topic of interest since the discovery of superconductivity. In recent years it has been shown that topological superconductivity, which has promising applications such as in topological quantum computing, could result from such interplay. Motivated by the later results I study the effect of magnetic impurities in superconducting doped topological insulators, such as Iron based topological superconductors. I show that topological character of parent materials could lead to modifications in the structure of magnetic impurity induced in-gap states. Moreover, the superconductivity induced interaction between magnetic impurities in doped topological insulator would …

Me And Mathematics: “Doing What You’Re Talking About”: In Dialogue With My Family, Eden Morris Jun 2024

Me And Mathematics: “Doing What You’Re Talking About”: In Dialogue With My Family, Eden Morris

Dissertations, Theses, and Capstone Projects

This paper is a philosophically oriented accompaniment to my audio project (accessible through the following link: https://cuny.manifoldapp.org/projects/me-and-mathematics). Working together, the paper and audio collages form a call to action and a resource. My primary finding is the importance of doing what you’re talking about or exploring and implementing your ideas experientially. Doing what you’re talking about is important for effective teaching/learning and feeling in line with oneself. This working concept came to my attention during my research conversation with my oldest living relative, and then, again, with my youngest (non-baby) relative. This doing what you’re talking about is a way …

Using Gaussian Processes To Measure M-Dwarf Rotation Periods From Ground-Based Light Curves, Ryan J. Lebron Jun 2024

Using Gaussian Processes To Measure M-Dwarf Rotation Periods From Ground-Based Light Curves, Ryan J. Lebron

Dissertations, Theses, and Capstone Projects

Stellar rotation is a readily observable characteristic that plays a crucial role in the generation and activity of magnetic fields through a process known as a magnetic dynamo. For low mass main sequence stars, they exhibit fully convective interiors, giving rise to a distinct dynamo mechanism compared to solar-type stars. Examining the rotational speeds of these stars can offer valuable insights into the workings of these mechanisms. To measure these rotation periods, we developed a pipeline to analyze 192 archival light curves of low mass stars observed by the Zwicky Transient Facility (ZTF) by utilizing a combination of Lomb-Scargle and …

This dissertation is a composition in three parts. Collectively, these essays investigate dynamic methods and their application in the fields of Economics, Finance, and Machine Learning. It pulls liberally from all three. In particular, this dissertation makes repeated use of multi-state modeling frameworks popular in Economics to bring a faceted view to the underlying data and detect its hidden heterogeneity. The challenge of modeling financial assets and estimating their dependence is another focus. For stimulus, concepts in the Machine Learning field are brought in to aid or compete with established econometric techniques.

Sigma_N-Correct Forcing Axioms, Benjamin P. Goodman Jun 2024

Sigma_N-Correct Forcing Axioms, Benjamin P. Goodman

Dissertations, Theses, and Capstone Projects

I introduce a new family of axioms extending ZFC set theory, the Sigma_n-correct forcing axioms. These assert roughly that whenever a forcing name a' can be forced by a poset in some forcing class Gamma to have some Sigma_n property phi which is provably preserved by all further forcing in Gamma, then a' reflects to some small name such that there is already in V a filter which interprets that small name so that phi holds. Sigma_1-correct forcing axioms turn out to be equivalent to classical forcing axioms, while Sigma_2-correct forcing axioms for Sigma_2-definable forcing classes are consistent relative to …

Parabolic And Non-Parabolic Surfaces With Small Or Large End Spaces Via Fenchel-Nielsen Parameters, Michael Antony Pandazis Jun 2024

Parabolic And Non-Parabolic Surfaces With Small Or Large End Spaces Via Fenchel-Nielsen Parameters, Michael Antony Pandazis

Dissertations, Theses, and Capstone Projects

We consider conditions on the Fenchel-Nielsen parameters of a Riemann surface X that determine whether or not a surface X is parabolic. Fix a geodesic pants decomposition of a surface and call the boundary geodesics in the decomposition cuffs. For a zero or half-twist flute surface, we prove that parabolicity is equivalent to the surface having a covering group of the first kind. Using that result, we give necessary and sufficient conditions on the Fenchel-Nielsen parameters of a half-twist flute surface X with increasing cuff lengths such that X is parabolic. As an application, we determine whether or not each …

Illustris-Tng Simulated Central Black Mass(Mbh) And Galaxy Properties Correlations With A Machine Learning Approach, Imani L. Dindy Jun 2024

Illustris-Tng Simulated Central Black Mass(Mbh) And Galaxy Properties Correlations With A Machine Learning Approach, Imani L. Dindy

Dissertations, Theses, and Capstone Projects

Observationaly it is well established that the masses of central black holes are tightly correlated with galaxy properties, most notably the bulge’s velocity dispersion. Cosmolog- ical hydrodynamical simulations can capture most of these correlations, but it is yet not understood why this occurs. To gain greater insight into central black hole growth we use machine learning algorithms to study the relationship between central black hole mass(MBH) and other galaxy properties at z=0 in the TNG simulations. We find that the central black hole mass can be accurately predicted with just a few galaxy properties only if the central black hole …

Quantics Tensor Trains: The Study Of A Continuous Lattice Model And Beyond, Aleix Bou Comas Jun 2024

Quantics Tensor Trains: The Study Of A Continuous Lattice Model And Beyond, Aleix Bou Comas

Dissertations, Theses, and Capstone Projects

This four-chapter dissertation studies the efficient discretization of continuous variable functions with tensor train representation. The first chapter describes all the methodology used to discretize functions and store them efficiently. In this section, the algorithm tensor renormalization group is explained for self-containment purposes. The second chapter centers around the XY model. Quantics tensor trains are used to describe the transfer matrix of the model and compute one and two-dimensional quantities. The one dimensional magnitudes are compared to analytical results with an agreement close to machine precision. As for two dimensions, the analytical results cannot be computed. However, the critical temperature …

Positron Emission Tomography In Oncology And Environmental Science, Samantha Delaney Jun 2024

Positron Emission Tomography In Oncology And Environmental Science, Samantha Delaney

Dissertations, Theses, and Capstone Projects

The last half century has played witness to the onset of molecular imaging for the clinical assessment of physiological targets. While several medical imaging modalities allow for the visualization of the functional and anatomical properties of humans and living systems, few offer accurate quantitation and the ability to detect biochemical processes with low-administered drug mass doses. This limits how physicians and scientists may diagnose and treat medical issues, such as cancer, disease, and foreign agents.

A promising alternative to extant invasive procedures and suboptimal imaging modalities to assess the nature of a biological environment is the use of positron emission …
