Equality Of P-Partition Generating Functions, Ryan Ward Jan 2011

Equality Of P-Partition Generating Functions, Ryan Ward

Honors Theses

To every partially ordered set (poset), one can associate a generating function, known as the P-partition generating function. We find necessary conditions and sufficient conditions for two posets to have the same P-partition generating function. We define the notion of a jump sequence for a labeled poset and show that having equal jumpsequences is a necessary condition for generating function equality. We also develop multiple ways of modifying posets that preserve generating function equality. Finally, we are able to give a complete classification of equalities among partially ordered setswith exactly two linear extensions.

A Framework For The Automation Of Discrete-Event Simulation Experiments, Bryan Ward Jan 2011

A Framework For The Automation Of Discrete-Event Simulation Experiments, Bryan Ward

Honors Theses

Simulation is an important resource for researchers in diverse fields. However, many researchers have found flaws in the methodology of published simulation studies and have described the state of the simulation community as being in a crisis of credibility. This work describes the project of the Simulation Automation Framework for Experiments (SAFE), which addresses the issues that undermine credibility by automating the workflow in the execution of simulation studies. Automation reduces the number of opportunities for users to introduce error in the scientific process thereby improvingthe credibility of the final results. Automation also eases the job of simulation users and …

Optimization And Analysis Of A Model Of The Mammalian Circadian Clock, Andrew M. Cox Jan 2011

Optimization And Analysis Of A Model Of The Mammalian Circadian Clock, Andrew M. Cox

Honors Theses

Circadian rhythms are found in plants, animals, fungi, and bacteria and are responsible for the regulation of many biological, physiological, behavioral, and metabolic activities. In mammals, the “master” clock is embedded in the suprachiasmatic nuclei (SCN) of the anterior hypothalamus. It is composed of thousands of cells signaling each other to synchronize and produce a unified rhythm. It is hypothesized that this communication enables the clock to rescue rhythms in gene knockout experiments that destroy oscillations at the single cell level. Henry Mirsky developed a model of this gene regulatory network within a single cell in 2009, but the published …

Comparing Middle Permian And Early Triassic Environments: Mud Aggregates As A Proxy For Climate Change In The Karoo Basin, South Africa, Bryce Pludow Jan 2011

Comparing Middle Permian And Early Triassic Environments: Mud Aggregates As A Proxy For Climate Change In The Karoo Basin, South Africa, Bryce Pludow

Honors Theses

The Permian-Triassic Boundary (252.6 Ma) is an interval under intense study as changes across it represent the greatest loss of life in Earth history. Although the event is well understood and constrained in the marine realm, questions remain about extinction, climate, and environmental conditions on land. The Karoo Basin of South Africa is a focus of study due to the complete nature of its terrestrial record, specifically across this boundary.

The identification of pedogenic mud aggregates document the presence of soils with abundant clays produced in a seasonally arid environment. The occurrence of these aggregates in low-sinuosity Early Triassic fluvial …

Zooplankton Of The Belgrade Lakes: The Influence Of Top-Down And Bottom-Up Forces In Family Abundance, Kimberly M. Bittler Jan 2011

Zooplankton Of The Belgrade Lakes: The Influence Of Top-Down And Bottom-Up Forces In Family Abundance, Kimberly M. Bittler

Honors Theses

The purpose of this study was to assess the abundance and family diversity of zooplankton communities in the Belgrade Lakes, and to identify the broad scale and local variables that structure zooplankton communities in this region. The local effects of shoreline development and the presence of macrophyte patches were compared to larger scale variables, such as watershed wide residential development. Zooplankton are an intermediate link in the freshwater food web, and communities respond both to predation pressures as well as nutrient inputs. Shoreline development was expected to influence zooplankton densities by the increased nutrient inputs via erosion off developed sites …

Biomass Energy At Colby College, Rachel E. Baron Jan 2011

Biomass Energy At Colby College, Rachel E. Baron

Honors Theses

In light of growing concern regarding the effects of global climate change, Colby College signed the American College and University Presidents’ Climate Commitment (ACUPCC) in 2008. Through this pledge, Colby has committed to reducing carbon emissions in its Climate Action Plan (IPCC 2007; CCAP 2010). The College seeks to be carbon neutral by 2015 (CCAP 2010). This will be accomplished through a variety of mechanisms, one of which includes the construction of a biomass facility to replace most of the oil currently used for heating (CCAP 2010).

Anthropogenic global climate change has been documented by many scientists, but was widely …

Provenance Signature Of A Forearc Basin Modified By Spreading Ridge Subduction: Detrital Zircon Geochronology And Detrital Modes From The Paleogene Arkose Ridge Formation, Southern Alaska, Cullen Kortyna

Honors Theses

Upper Paleocene–Eocene boulder conglomerate, cross-stratified sandstone, and laminated carbonaceous mudstone of the Arkose Ridge Formation exposed in the southern Talkeetna Mountains record fluvial-lacustrine deposition proximal to the volcanic arc in a forearc basin modified by Paleogene spreading ridge subduction beneath southern Alaska. U-Pb ages of detrital zircon grains and modal analyses were obtained from stratigraphic sections spanning the 2,000 m thick Arkose Ridge Formation in order to constrain the lithology, age, and location of sediment sources that provided detritus. Detrital modes from 24 conglomerate beds and 54 sandstone thin sections aredominated by plutonic and volcanic clasts and plagioclase feldspar with …

Buffernomics: Assessing Willingness To Pay For Lake Conservation On North Pond And East Pond, Sophie D. Sarkar Jan 2011

Buffernomics: Assessing Willingness To Pay For Lake Conservation On North Pond And East Pond, Sophie D. Sarkar

Honors Theses

Hedonic property valuations in Maine have estimated that a one-meter decrease in water clarity can reduce shoreline property values by 4 to 16%. To avoid a loss on their lakefront investment, shoreline property owners have a particularly large incentive to conserve lake water quality. Nevertheless, while some shoreline residents voluntarily install vegetated buffers and actively participate in lake stewardship, others continue to ignore shoreline zoning laws at the expense of lake health. In this thesis, I examine the dichotomy of active and indifferent shoreline residents by analyzing the motivations that distinguish residents who are willing to pay (WTP) for and …

The Design Of Xml-Based Model And Experiment Description Languages For Network Simulation, Andy Hallagan

Honors Theses

The Simulation Automation Framework for Experiments (SAFE) is a project created to raise the level of abstraction in network simulation tools and thereby address issues that undermine credibility. SAFE incorporates best practices in network simulationto automate the experimental process and to guide users in the development of sound scientific studies using the popular ns-3 network simulator. My contributions to the SAFE project: the design of two XML-based languages called NEDL (ns-3 Experiment Description Language) and NSTL (ns-3 Script Templating Language), which facilitate the description of experiments and network simulationmodels, respectively. The languages provide a foundation for the construction of better …

Honors Theses

Bacteriophage is of great interest because of its potential role in controlling bacterial populations in our environment. UV exposure has a damaging effect on the virus decreasing lytic ability. This study set out to test the effects of UV radiation, in amounts comparable to local environmental conditions, on bacteriophage T2. The virus was placed in a Petri dish in a PBS medium and exposed to UV radiation at 365nm. The irradiated virus was allowed to infect E. coli and plated. The plaques formed were counted to determine lytic activity of the virus with respect to UV irradiation. The results showed …

Catalytic Decomposition Of Peroxynitrite And Superoxide By Nafion Films Modified With Iron And Manganese Porphyrin, Amanda Stull, Victor Sarpong May 2010

Catalytic Decomposition Of Peroxynitrite And Superoxide By Nafion Films Modified With Iron And Manganese Porphyrin, Amanda Stull, Victor Sarpong

Honors Theses

Nafion films alone and modified with inert electrolytes and metalloporphyrins were tested in their effectiveness of decomposition of aqueous peroxynitrite (PN) and superoxide. Films that were modified with a cationic manganese porphyrin, which has been shown to be responsible for catalytic decomposition of superoxide ion, were found to be most effective. Peroxynitrite was generated in solution by the decomposition of 3-morpholinosydnonimime (SIN-1) that generates nitric oxide and superoxide ion, which rapidly combine to form peroxynitrite. The tyrosine analogue 4-hydroxyphenylacetic (4-HPA) was used to trap the PN in pH 7.00 PBS buffer and was its nitrated product was detected by observing …

Rhizocephalan Parasites Of Mud Crabs In South Carolina Estuaries, Erin Burnette May 2010

Rhizocephalan Parasites Of Mud Crabs In South Carolina Estuaries, Erin Burnette

Honors Theses

Rhizocephalan parasites often infect commercially important crustacean species such as the blue crab (Callinectes sapidus). In this experiment, the prevalence of rhizocephalan parasites was determined by sampling mud crabs (Panopeus herbstii) in three different locations; Huntington Beach State Park, Waites Island, and Murrells Inlet. Crabs were determined to be parasitized by the presence of an externae extruding from their apron. Unparasitized crabs were also collected to serve as a control group. The externa were removed and DNA extractions were performed. Polymerase chain reactions (PCR) were done to prove whether the crabs were parasitized by Loxothylacus texanus or Loxothylacus panopaei. Results …

Preferential Fish Consumption Based On Omega-3 Fatty Acids And Mercury Concentrations For Maximum Health Benefits, Katrina Smith May 2010

Preferential Fish Consumption Based On Omega-3 Fatty Acids And Mercury Concentrations For Maximum Health Benefits, Katrina Smith

Honors Theses

The regular consumption of seafood offers a variety of protective effects, including the reduction of the risk of cardiovascular disease and stroke, due to the presence of omega-3 fatty acids in fish. These protective effects may be diminished by the contamination of seafood by mercury. Mercury increases the risk of cardiovascular problems and impedes neurological development. The objective of this project was to determine the fish species that are appropriate for consumption based on low levels of mercury and recommended intake levels of omega-3 fatty acids. Species that are high in omega-3s and low in mercury include salmon, trout and …

The Northwest Forest Plan: Up To Our Neck In Owls?, Ashley N. Horvat Apr 2010

The Northwest Forest Plan: Up To Our Neck In Owls?, Ashley N. Horvat

Honors Theses

Traversing across the vast Pacific Northwest with the Northern spotted owl (Strix occidentalis caurina), one would experience a dynamic landscape that ranged from areas shrouded with ancient forests, mountains dotted with dense young forests, large swathes of empty habitat from clearcuts, and corridors filled with canopies and a plethora of life. The once vibrant forests that blanketed the Pacific Northwest in an abundance of life and sheltered these rare owls in their canopies were threatened by the removal of these primordial giants in these forests. The wild salmon that journey in record numbers through the cold rivers and …

Analysis Of Boolean Functions With High Second Order Nonlinearity, Corneliu A. Bodea Apr 2010

Analysis Of Boolean Functions With High Second Order Nonlinearity, Corneliu A. Bodea

Honors Theses

Highly nonlinear Boolean functions play a central role in the design and security analysis of high speed stream cyphers and block cyphers. We focus on analyzing the structure of Boolean functions that exhibit high second order nonlinearity. We commence with a theoretical overview of Boolean functions and Reed- Muller codes. We then introduce a new equivalence relation, 2-equivalence, for which we prove a number of important properties. Finally, we analyze the second order nonlinearity of concatenations of two Boolean functions.

Detecting Malicious Javascript, Matthew F. Der Apr 2010

Detecting Malicious Javascript, Matthew F. Der

Honors Theses

The increased use of the World Wide Web and JavaScript as a scripting language for Web pages have made JavaScript a popular attack vector for infecting users' machines with malware. Additionally, attackers often obfuscate their code to avoid detection, which heightens the challenge and complexity of automated defense systems. We present two analyses of malicious scripts and suggest how they could be extended into intrusion detection systems. For our analyses we use a sample of deobfuscated malicious and benign scripts collected from actual Web sites. First, using our malicious sample, we perform a manual analysis of attack signatures, identifying four …

Parity Periodicity: An Eliminative Approach To The Collatz Conjecture, Austin J. Phillips Jan 2010

Parity Periodicity: An Eliminative Approach To The Collatz Conjecture, Austin J. Phillips

Honors Theses

The 3n + l Conjecture states that when the Collatz function is applied repeatedly to an initial value, the sequence of values generated always converges to 1, regardless of the starting value. This paper strengthens the claim that all such sequences are convergent by showing that certain types of nonconvergent sequences cannot exist. Specifically, no sequence with parity-periodic values can exist This eliminates all possible nontrivially periodic sequences and all divergent sequences with periodic parity. Therefore, if a counterexample to the conjecture exists, It must be a divergent sequence whose values display no parity periodicity.

Analysis Of The Electron Withdrawing Capability Of Acetylene Groups For Promoting Nucleophilic Aromatic Substitution, Eric D. Braunstein Jan 2010

Analysis Of The Electron Withdrawing Capability Of Acetylene Groups For Promoting Nucleophilic Aromatic Substitution, Eric D. Braunstein

Honors Theses

It is well known that electron withdrawing groups, such as nitro or carbonyl groups, activate benzene rings for nucleophilic aromatic substitution. However, little research has been done to investigate the electron withdrawing capability of acetylene groups for substitution of aromatic halides. Experimental and computational investigations on the reactivity of halogenated phenylacetylenes with oxygen and other nucleophiles will be described.

Development Of A Spectral 2-D Fast Fourier Transform Analysis For Sand Ripple Morphology Interpretation, Christopher M. Englert

Honors Theses

A MATLAB-based 2-Dimensional Fast Fourier Transform spectral analysis is developed and tested for its applicability to bedform morphology and hydrodynamic data from a hydrodynamically complex field site. The aspects of the procedure tested are (1) the use of an 8 sub-region arrangement for analysis versus five other arrangements, (2) the procedure for averaging the wavelength-and-orientation outputs from each sub-region to produce a single representative value for each image, (3) methods for eliminating and/or filtering poor quality data, and (4) the procedural steps in the spectral analysis that can appropriately incorporate automation versus manual involvement and interpretation. The automated technique is …

Lithium- And Oxygen- Isotope Profiles Of A Mid-Atlantic Ridge Oceanic Core Complex: The Atlantis Massif, 30°N, Ellen J. Crapster-Pregont Jan 2010

Lithium- And Oxygen- Isotope Profiles Of A Mid-Atlantic Ridge Oceanic Core Complex: The Atlantis Massif, 30°N, Ellen J. Crapster-Pregont

Honors Theses

Oxygen (O) and lithium (Li) are fluid-mobile elements used as geochemical tracers of a crustal component in the mantle. The isotopes of each element fractionate according to the degree and temperature of hydrothermal alteration. Previous studies demonstrate that Li and O isotopic trends are coupled within the upper crust near mid-ocean ridges but are decoupled in subduction-related volcanism. To better understand the average crustal signature of these systems, it is necessary to characterize these systems in the presently poorly understood lower oceanic crust. This study uses lower crustal samples from IODP Expedition 305 Hole U1309D exhumed at the Atlantis Massif, …

Late Permian Paleoenvironmental Factors Expounded Through Analysis Of A Forest-Floor Paleosol Profile, Karoo Basin, South Africa, Cassi Knight Jan 2010

Late Permian Paleoenvironmental Factors Expounded Through Analysis Of A Forest-Floor Paleosol Profile, Karoo Basin, South Africa, Cassi Knight

Honors Theses

Beaufort Group paleosols from the Karoo Basin, South Africa, record the paleoenvironmental conditions that existed prior to and after the Permian-Triassic extinction event. Paleosol exposures from Wapadsberg Pass, Eastern Cape Province, represent a well- preserved forest-floor litter overlying an interpreted inceptisol, a condition unique to the basin. Vegetation that colonized this landscape included a canopy of the gymnosperm Glossopteris and an understory of sphenopsids (Phyllotheca and Trizygia). Wapadsberg Pass paleosol sites were sampled for petrographic and geochemical analyses to constrain interpretations of Late Permian paleoenvironmental conditions that existed ~ 70 m below the Permian-Triassic Boundary (PTB). This project focuses on …

The Impacts Of Land Use And Development Patterns On Water Quality Of The Belgrade Lakes, Ian M. Mccullough

Honors Theses

The purpose of this study was to assess the impacts of patterns of land use and development on water quality in the Belgrade Lakes on a regional scale. Regional research and cooperation could identify key areas in the watershed where development or changing land use could have the greatest negative influences on lake water quality. Past work has centered on water chemistry, nutrient dynamics, development and economic factors but there has been no comprehensive analysis of land use and development history for the entire Belgrade Lakes Region. The Belgrade Lakes are a chain of 7 lakes in central Maine connected …
