In this paper, we provide an overview of existing partitioning and hierarchical clustering algorithms in R. We discuss statistical issues and methods in choosing the number of clusters, the choice of clustering algorithm, and the choice of dissimilarity matrix. In particular, we illustrate how the bootstrap can be employed as a statistical method in cluster analysis to establish the reproducibility of the clusters and the overall variability of the followed procedure. This chapter proposes widely applicable resampling-based single-step and stepwise multiple testing procedures (MTP) for controlling a broad class of Type I error rates, in testing problems involving general data generating distributions (with arbitrary dependence structures among variables), null hypotheses, and test statistics (Dudoit and van der Laan, 2005; Dudoit et al., 2004a,b; van der Laan et al., 2004a,b; Pollard and van der Laan, 2004; Pollard et al., 2005). Atmospheric gravity waves (GWs) perturb minor species involved in the chemical reactions of airglow emissions in the upper mesosphere and lower thermosphere. In order to determine gravity wave fluxes and the forcing effects of gravity waves on the mean state (which are proportional to the square of the wave amplitude), it is essential that the amplitude of airglow brightness fluctuation be related to the amplitude of major gas density fluctuation in a deterministic way. This has been achieved through detailed modeling combining gravity wave dynamics described using a full-wave model with the chemistry relevant to the airglow emission of interest. …

Various inference procedures for linear regression models with censored failure times have been studied extensively. Recent developments on efficient algorithms to implement these procedures enhance the practical usage of such models in survival analysis. In this article, we present robust inferences for certain covariate effects on the failure time in the presence of "nuisance" confounders under a semiparametric, partial linear regression setting. Specifically, the estimation procedures for the regression coefficients of interest are derived from a working linear model and are valid even when the function of the confounders in the model is not correctly specified. We report on the integration of epitaxial colossal magnetoresistive La0.67Ba0.33MnO films on Si(100) semiconductor using SrTiO3 template layer by pulsed-laser deposition. X-ray diffraction reveals the superior quality of the manganite film that grows epitaxially on heteroepitaxially grown SrTiO3 template layer on Si substrate. The epitaxial films demonstrate remarkable surface morphology, magnetic transition and hysteresis, magnetoresistance, and ferromagnetic resonance, illustrating the ferromagnetic nature of the film and possible device applications at room temperature.

We cast the problem of identifying protein-protein interfaces, using only unassigned NMR spectra, into a geometric clustering problem. Identifying protein-protein interfaces is critical to understanding inter- and intra-cellular communication, and NMR allows the study of protein interaction in solution. However it is often the case that NMR studies of a protein complex are very time-consuming, mainly due to the bottleneck in assigning the chemical shifts, even if the apo structures of the constituent proteins are known. Disulfide bonding of lens crystallins contributes to the aggregation and insolubilization of these proteins that leads to cataract. A high concentration of reduced glutathione is believed to be key in preventing oxidation of crystallin sulfhydryls to form disulfide bonds. This protective role is decreased in aged lenses because of lower glutathione levels, especially in the nucleus. We recently found that human [1]-crystallins undergo S-methylation at exposed cysteine residues, a reaction that may prevent disulfide bonding. We report here that βA1/A3-crystallins are also methylated at specific cysteine residues and are the most heavily methylated of the human lens crystallins. Among the …

Carps of the family Cyprinidae, the largest family of freshwater fishes in the world (Nelson 1994), have long been introduced beyond their native ranges, a practice that continues today. Although carps have been introduced for several centuries, the widespread introduction of the genus Hypophthalmichthys, the bigheaded carps, is a relatively recent phenomenon. All three recognized species of Hypophthalmichthys—H. nobilis, in North America referred to as Bighead Carp; H. molitrix; Silver Carp; and H. harmandi, Largescale Silver Carp—are native to fresh waters of eastern Asia. The Hellmann-Feynman theorem is presented together with certain allied theorems. The origin of the Hellmann-Feynman theorem in quantum physical chemistry is described. The theorem is stated with proof and with discussion of applicability and reliability. Scintillation is one of the most common statistics in the literature of mathematical modeling of laser propagation through random media. One approach to estimating scintillation is through the Rytov approximation, which is limited to weak atmospheric turbulence. Recently, an improvement of the Rytov approximation was developed employing a linear filter function technique. This modifies the Rytov approximation and extends the validity into the moderate to strong regime. In this paper, we review existing classification techniques and suggest an entirely new procedure for the classification of high-dimensional vectors on the basis of a few training samples. The proposed method is based on the Bayesian paradigm and provides posterior probabilities that a new vector belongs to each of the classes, therefore it adapts naturally to any number of classes. Our classification technique is based on a small vector which is related to the projection of the observation onto the space spanned by the training samples. Metal - metal and to an extent metal - insulator contact or triboelectric charging are well known phenomena with good theoretical understanding of the charge exchange mechanism. However, insulator – insulator charging is not as well understood. Theoretical and experimental research has been performed that shows that the surface charge on an insulator after triboelectric charging with another insulator is rapidly dissipated with lowered atmospheric pressure. Remediation of trichloroethylene (TCE) and other chlorinated solvents is of great concern due to their toxicity and their persistence in the environment. Iron has been used extensively in the past decade as a subsurface reactive agent for the remediation of dense, nonaqueous-phase liquids (DNAPLs). Permeable reactive barrier walls (PRBW) have been installed at many sites around the country to treat contaminated plumes resulting from the presence of DNAPL pools. Three dimensional reconstruction of large macromolecules like viruses at resolutions below 8 Ã… - 10 Ã… requires a large set of projection images and the particle identification step becomes a bottleneck. Several automatic and semi-automatic particle detection algorithms have been developed along the years. We present a general technique designed to automatically identify the projection images of particles. The method utilizes Markov random field modelling of the projected images and involves a preprocessing of electron micrographs followed by image segmentation and post processing for boxing of the particle projections. Liquid crystals (LCs) are important materials for flat panel display and photonic devices. Most LC devices use electrical field-, magnetic field-, or temperature-induced refractive index change to modulate the incident light. Molecular constituents, wavelength, and temperature are the three primary factors determining the liquid crystal refractive indices: ne and no for the extraordinary and ordinary rays, respectively. In this thesis we present a system for detection of events in video. First a multiview approach to automatically detect and track heads and hands in a scene is described. Then, by making use of epipolar, spatial, trajectory, and appearance constraints, objects are labeled consistently across cameras (zooms). Finally, we demonstrate a new machine learning paradigm, TemporalBoost, that can recognize events in video. One aspect of any machine learning algorithm is in the feature set used. We present an experiment involving the Baeyer–Villiger oxidation reactionfor a first-year organic chemistry class. The Baeyer–Villiger reactionprovides an efficient method to convert ketones to esters or lactones. Most organictextbooks cover the Baeyer–Villiger reaction but owing to a lack of suitableexperiments, students seldom get to explore the reaction in the undergraduateteaching laboratory. In this experiment, m-chloroperoxybenzoic acid(m-CPBA) and4-tert-butylcyclohexanone are mixed together for 30 minutes under solvent-freeconditions to produce γ-t-butyl-ε-caprolactone in 95%yield. The solvent-free nature of this procedure greatly limits the quantityof waste generated by students and keeps costs low by removing the need for solvent.
