In this paper we present the foundation of a unified, object-oriented, three-dimensional (3D) biomodeling environment, which allows us to integrate multiple submodels at scales from subcellular to tissues and organs. Our current implementation combines a modified discrete model from statistical mechanics, the Cellular Potts Model (CPM), with a continuum reaction-diffusion (RD) model and a state automaton with well-defined conditions for cell differentiation transitions to model genetic regulation. This environment allows us to rapidly and compactly create computational models of a class of complex developmental phenomena. In order to assist with the development of more selective and sensitive methods for thyroid hormone analysis the [M-H]– anions of the iodothyronines; T4, T3, rT3, (3,5)-T2 and the non-iodinated thyronine (T0) have been generated by negative ion electrospray mass spectrometry. Tandem mass spectra of these ions were recorded on a triple quadrupole mass spectrometer and show a strong analogy with the fragmentation pathways of the parent compound, tyrosine. All iodothyronines also show significant abundances of the iodide anion in their tandem mass spectra, which represents an attractive target for MRM analysis, given that iodothyronines are the only iodine bearing …

Spatio-temporal point process data arise in many fields of application. An intuitively natural way to specify a model for a spatio-temporal point process is through its conditional intensity at location x and time t, given the history of the process up to time t. Typically, this results in an analytically intractable likelihood. Likelihood-based inference therefore relies on Monte Carlo methods which are computationally intensive and require careful tuning to each application. We propose a partial likelihood alternative which is computationally straightforward and can be applied routinely. We apply the method to data from the 2001 foot-and-mouth epidemic in the UK, …

We study gravitationally bound static and spherically symmetric configurations of k-essence fields. In particular, we investigate whether these configurations can reproduce the properties of dark matter haloes. The classes of Lagrangians we consider lead to non-isotropic fluids with barotropic and polytropic equations of state. The latter include microscopic realizations of the often-considered Chaplygin gases, which we find can cluster into dark matter halo-like objects with flat rotation curves, while exhibiting a dark energy-like negative pressure on cosmological scales. A three-dimensional numerical computation of magnetohydrodynamic dynamo behavior is described. The dynamo is mechanically forced with a driving term of the Taylor-Green type. The magnetic field development is followed from negligibly small levels to saturated values that occur at magnetic energies comparable to the kinetic energies. Although there is locally a nonzero helicity density, there is no overall integrated helicity in the system. Persistent oscillations are observed in the saturated state for not-too-large mechanical Reynolds numbers, oscillations in which the kinetic and magnetic energies vary out of phase but with no reversal of the magnetic field. Matrix Representations Of Automorphism Groups Of Free Groups, Ivan B. Andrus

In this thesis, we study the representation theory of the automorphism group Aut (Fn) of a free group by studying the representation theory of three finite subgroups: two symmetric groups, Sn and Sn+1, and a Coxeter group of type Bn, also known as a hyperoctahedral group. The representation theory of these subgroups is well understood in the language of Young Diagrams, and we apply this knowledge to better understand the representation theory of Aut (Fn). We also calculate irreducible representations of Aut (Fn) in low dimensions and for small n.

We present results from observations of supernova (SN) 1979C with the Newton X-Ray Multi-Mirror (XMM-Newton) mission in X-rays and in UV, archival X-ray, and Hubble Space Telescope (HST) data, and follow-up ground-based optical imaging. The XMM-Newton MOS spectrum shows the best-fit two-temperature thermal plasma emission characteristics of both the forward (kThigh = 4.1 keV) and reverse shock (kTlow = 0.79 keV) with no intrinsic absorption. The long-term X-ray light curve, constructed from all X-ray data available, reveals that SN 1979C is still radiating at a flux level similar to that detected by …

Elasticity, Fluctuations, And Vortex Pinning In Ferromagnetic Superconductors: A Columnar Elastic Glass, A. M. Ettouhami, Karl Saunders, Leo Radzihovsky, John Toner

We study the elasticity, fluctuations, and pinning of a putative spontaneous vortex solid in ferromagnetic superconductors. Using a rigorous thermodynamic argument, we show that in the idealized case of vanishing crystalline pinning anisotropy the long-wavelength tilt modulus of such a vortex solid vanishes identically, as guaranteed by the underlying rotational invariance. The vanishing of the tilt modulus means that, to lowest order, the associated tension elasticity is replaced by the softer, curvature elasticity. The effect of this is to make the spontaneous vortex solid qualitatively more susceptible to the disordering effects of thermal fluctuations and random pinning. We study these …

[1] Photochemistry in young plumes from vegetation fires significantly transforms the initial fire emissions within the first hour after the emissions are injected into the atmosphere. Here we present an investigation of field measurements obtained in a smoke plume from a prescribed savanna fire during the SAFARI 2000 field experiment using a detailed photochemical box-dilution model. The dilution used in the model simulations was constrained by measurements of chemically passive tracers (e.g., CO) near and downwind of the fire. The emissions of the dominant carbonaceous compounds, including oxygenated ones, were taken into account. The field measurements revealed significant production of …
