Anisotropic Atomic Motions In High-Resolution Protein Crystallography Molecular Dynamics Simulations, Conrad J. Burden, Aaron J. Oakley

Molecular dynamics (MD) simulations using empirical force fields are popular for the study of proteins. In this work, we compare anisotropic atomic fluctuations in nanosecond-timescale MD simulations with those observed in an ultra-high-resolution crystal structure of crambin. In order to make our comparisons, we have developed a compact graphical technique for assessing agreement between spatial atomic distributions determined by MD simulations and observed anisotropic temperature factors.

1H-3-Hydroxy-4-oxoquinoline 2,4-dioxygenase (QDO) from Pseudomonas putida 33/1 catalyses the oxygenolysis of 1H-3-hydroxy-4-oxoquinoline to form N-formylanthranilic acid and carbon monoxide without the aid of cofactors. Both N-terminally His6-tagged and native QDO were overexpressed in Escherichia coli and purified by conventional chromatographic procedures. Untagged QDO, but not His6-tagged QDO, was crystallized by the vapour-diffusion method, giving hexagonal bipyramid crystals belonging to space group P6(1)22. Selenomethionine-containing native QDO was prepared and crystallized under identical conditions. The unit-cell parameters were a = b = 90.1, c = 168.6 A, alpha = beta = 90, gamma = 120 degrees. The ENVISAT validation programme for the atmospheric instruments MIPAS, SCIAMACHY and GOMOS is based on a number of balloon-bone, aircraft and ground-based correlative measurements. In particular the activities of validation scientists were coordinated by ESA within the ENVISAT Stratospheric Aircraft and Balloon Campaign of ESABC. Experiments were undertaken to examine the key variables affecting metal release and sequestration processes in marine sediments with metal concentrations in sediments reaching up to 86, 240, 700, and 3000mgkg1 (dry weight) for Cd, Cu, Pb and Zn, respectively. The metal release and sequestration rates were affected to a much greater extent by changes in overlying water pH (5.58.0) and sediment disturbance (by physical mixing) than by changes in dissolved oxygen concentration (38mgl1) or salinity (1545 practical salinity units). The physical disturbance of sediments was also found to release metals more rapidly than biological disturbance (bioturbation). The rate of oxidative …

The Ross-Delamerian orogenic belt formed along the early Paleozoic active Pacific margin of the newly merged Gondwana supercontinent. In its northern-most segment in the Townsville region of northeastern Australia, we have identified a short contractional phase of the Delamerian orogeny in the Argentine Metamorphics postdating formation of a mafic breccia with a U-Pb zircon age of 500 ± 4 Ma. Contraction was followed by widespread inferred extensional deformation with formation of flat-lying foliation, domal features, and amphibolite grade and greenschist retrograde metamorphism all synchronous with latest Cambrian to Early Ordovician extensional backarc volcanism, sedimentation and intrusions. The Atmospheric Chemistry Experiment (ACE) mission was launched in August 2003 to sound the atmosphere by solar occultation. Carbon monoxide (CO), a good tracer of pollution plumes and atmospheric dynamics, is one of the key species provided by the primary instrument, the ACE-Fourier Transform Spectrometer (ACE-FTS). This instrument performs measurements in both the CO 1-0 and 2-0 ro-vibrational bands, from which vertically resolved CO concentration profiles are retrieved, from the mid-troposphere to the thermosphere. Early detection of grape phylloxera (Daktulosphaira vitifoliae) infestation is vital for the implementation of post-outbreak quarantine in Australia. Remote sensing systems exploit changes in leaf pigment content associated with plant stress and offer a real possibility of a phylloxera-specific detection system. Pre-visual, symptomatic changes in the pigment content of phylloxera-infested grapevine leaves were investigated using high performance liquid chromatography (HPLC) as a potential aid to improve current phylloxera detection methods. A glasshouse trial was established to characterize the response of two grapevine varieties, Vitis vinifera ‘Cabernet Sauvignon’ and ‘Shiraz’, to phylloxera infestation, in a controlled environment. The southeastern Georgetown Inlier (Greenvale Province) consists of Early Palaeozoic metamorphic rocks in fault contact along the Lynd Mylonite Zone with the Palaeoproterozoic to Mesoproterozoic craton of northeastern Australia. It has a central assemblage of metamorphosed silicic volcanic and sedimentary rocks considered equivalent to the Late Cambrian to Early Ordovician Seventy Mile Range Group that developed in an extensional backarc in the Charters Towers Province to the southeast. In the western part of the Greenvale Province the Oasis Metamorphics has a U-Pb zircon SHRIMP metamorphic age of 476 ± 5 Ma and is intruded by the granodioritic Lynwater Complex with …

In the crystal structures of four thiophene derivs., (E)-3'-[2-(anthracen-9-yl)ethenyl]-2,2':5',2''-terthiophene, C28H18S3, (E)-3'-[2-(1-pyrenyl)ethenyl]-2,2':5',2''-terthiophene, C30H18S3, (E)-3'-[2-(3,4-dimethoxyphenyl)ethenyl]-2,2':5',2''-terthiophene, C22H18O2S3, and (E,E)-1,4-bis[2-(2,2':5',2''-terthiophen-3'-yl)ethenyl]-2,5-dimethoxybenzene, C36H26O2S6, at least one of the terminal thiophene rings is disordered and the disorder is of the flip type. The terthiophene fragments are far from being coplanar, contrary to terthiophene itself. The central C-C=C-C fragments are almost planar but the bond lengths suggest slight delocalization within this fragment.

Anabranching rivers have been identified globally, but a widely accepted and convincing theoretical explanation for their occurrence has remained elusive. Using basic flow and sediment transport relations, this study analyzes the mechanisms whereby self-adjusting alluvial channels can anabranch to alter their flow efficiency (sediment transport capacity per unit of stream power). It shows that without adjusting channel slope, an increase in the number of channels can produce a proportional decrease in flow efficiency, a finding particularly relevant to understanding energy consumption in some braided rivers. We present long-term time-series of strato-mesospheric CO vertical columns measured from stations located in Antarctica, mid-latitudes and the Arctic, covering the period from 19972005. The instrument and the measurement technique allows the separation of tropospheric and strato-mesospheric contributions to the CO column, therefore providing information on the chemistry and dynamics both at low and high altitudes. Data from polar stations show a similar annual variability of strato-mesospheric CO with a strong maximum in late winter and spring. A small enhancement in late summer for some stations, which we call the "summer bulge", can be seen occasionally. Generally, the mid-latitude stations …

Parallel research programs encompassing the hydrodynamics and geochemistry have been undertaken in Oatley Bay, a small urban estuary that is a lower tributary to the Georges River in Southern Sydney Using field data and a simple numerical model, the regimes of flow effecting circulation in Oatley Bay have been determined. The efficiency of flushing and the subsequent fate of conservative pollutants are discussed. The field data comprised bathymetry, tides, drogue tracking and dye tests, the latter enabling the calibration of the model under different environmental conditions. Signal suppression is a common problem in quantitative LC-ESI-MSn analysis in environment samples, especially in highly loaded wastewater samples with highly complex matrix. Optimization of sample preparation and improvement of chromatographic separation are prerequisite to improve reproducibility and selectivity. Matrix components may be reduced if not eliminated by a series of sample preparation steps. However, extensive sample preparation can be time-consuming and risk the significant loss of some trace analytes. This study has elucidated the fragmentation pathway for deprotonated isoflavones in electrospray ionization using MSn ion trap mass spectrometry and triple quadrupole mass spectrometry. Genistein-d4 and daidzein-d3 were used as references for the clarification of fragment structures. To confirm the relationship between precursor and product ions, some fragments were traced from MS2 to MS5. The previous literature for the structurally related flavones and flavanones located the loss of ketene (C2H2O) to ring C, whereas the present fragmentation study for isoflavones has shown that the loss of ketene occurs elsewhere at ring A. Juvenile mortalities in large mammals are usually associated with environmental extremes, but the basis for this vulnerability is often unclear. Because of their high surface area to volume ratio, juveniles are expected to suffer greater thermal stresses relative to adults. Coping with thermal stress requires the ventilatory system to accommodate increases in oxygen demand and respiratory water loss at thermal extremes. Because juveniles are smaller than adults, these demands may set up different constraints on their ventilatory system. The commercial harvest of kangaroos in Australia is regulated by various state government agencies. They control the number of kangaroos that can be harvested annually with the view to ensuring that the harvest remains ecologically and economically sustainable. In addition to controlling the harvest quotas, some agencies impose minimum weight restrictions on harvested animals, which may assist with maintaining viable breeding populations. However, harvesting usually occurs in remote regions and carcases may be stored refrigerated for up to 10-14 d before being inspected for compliance with minimum weight restrictions. In vivo models of Inflammatory Bowel Diseases (IBD) elucidate important mechanisms of chronic inflammation. Complex intestinal responses to food components create a unique “fingerprint” discriminating health from disease. Five-week-old IL10−/− and C57BL/6J (C57; control) mice were inoculated orally with complex intestinal microflora (CIF) and/or pure cultures of Enterococcus faecalis and E. faecalis (EF) aiming for more consistent inflammation of the intestinal mucosa. Inoculation treatments were compared to non-inoculated IL10−/− and C57 mice, either kept in specific pathogen free (SPF) or conventional conditions (2×5 factorial design). An important challenge in the analysis of mechanochemical coupling in molecular motors is to identify residues that dictate the tight coupling between the chemical site and distant structural rearrangements. In this work, a systematic attempt is made to tackle this issue for the conventional myosin. By judiciously combining a range of computational techniques with different approximations and strength, which include targeted molecular dynamics, normal mode analysis, and statistical coupling analysis, we are able to identify a set of important residues and propose their relevant function during the recovery stroke of myosin. Proton transfers are involved in many chemical processes in solution and in biological systems. Although water molecules have been known to transiently facilitate proton transfers, the possibility that water molecules may serve as the “storage site” for proton in biological systems has only been raised in recent years. Within the framework of the Network for Detection of Atmospheric Composition Change (NDACC), regular ground-based Fourier transform infrared (FTIR) measurements of many species are performed at several locations. Inversion schemes provide vertical profile information and characterization of the retrieved products which are therefore relevant for contributing to the validation of MIPAS profiles in the stratosphere and upper troposphere. The Michelson Interferometer for Passive Atmospheric Sounding (MIPAS), on-board the European ENVIronmental SATellite (ENVISAT) launched on 1 March 2002, is a middle infrared Fourier Transform spectrometer measuring the atmospheric emission spectrum in limb sounding geometry. The instrument is capable to retrieve the vertical distribution of temperature and trace gases, aiming at the study of climate and atmospheric chemistry and dynamics, and at applications to data assimilation and weather forecasting.

In the crystal structure of the title compd., C21H13NS3, one of the terminal thiophene rings is disordered in approx. a 3:1 ratio of components, and the disorder is of the flip type. The terthiophene units are far from coplanarity, in contrast to terthiophene itself. The conformation might be described, for the unit of greater occupancy, as quasi-cis [the S-C-C-S torsion angle is 41.1 (5)degrees] quasi-trans [the S-C-C-S torsion angle is -140.1 (4)degrees], and for the less-occupied part as quasi-cis-quasi-cis [35.7 (6)degrees]. This paper considers issues relating to the measurement of water quality parameters in the laboratory, especially an external (usually commercial) laboratory. Many organisations now use testing laboratories for water quality measurements, a process that has advantages and some limitations. The interaction between the testing laboratory and the organization requiring the data is crucial, and this paper looks at some aspects where a full appreciation of the role of each partner is important. These include limits of detection and reporting, measurement uncertainty, sample storage and preservation times, and various quality control procedures.

The τ subunit of Escherichia coli DNA polymerase III holoenzyme interacts with the α subunit through its C-terminal Domain V, τC16. We show that the extreme C-terminal region of τC16 constitutes the site of interaction with α. The τC16 domain, but not a derivative of it with a C-terminal deletion of seven residues (τC16Δ7), forms an isolable complex with α. We present a model study of carbon monoxide for 1988-1997 using the GEOS-Chem 3-D model driven by assimilated meteorological data, with time-varying emissions from biomass burning and from fossil fuel and industry, overhead ozone columns, and methane. The hydroxyl radical is calculated interactively using a chemical parameterization to capture chemical feedbacks. We document the inventory for fossil fuels/industry and discuss major uncertainties and the causes of differences with other inventories that give significantly lower emissions. We find that emissions hardly change from 1988 to 1997, as increases in Asia are offset by decreases elsewhere. The model reproduces the 20% decrease …

The synthesis of some novel 3′-spirocyclic-oxindole compounds, based on the spiro[indole-3,5′-isoxazolidin]-2(1H)-one, the 2′H-spiro[indole-3,6′-[1,3]oxazinane]-2,2′(1H)-dione and the 2′H-spiro[indoline-3,3′-pyrrolo[1,2-c][1,3′]oxazine]-1′,2(1H)-dione heterocyclic structures, is described. These compounds were prepared from methyl α-(2-nitrophenyl)acrylate via [1,3]-dipolar cycloaddition reactions with two acyclic nitrones and one cyclic nitrone followed by reduction of the cycloadducts and then treatment with triphosgene. Two of these compounds showed significant cytostatic activity on three cancer cell lines with GI50 values of 2.6–4.1 μM on the human breast cancer cell line, MCF-7.

U–Pb detrital zircon ages in variably metamorphosed, dominantly fine-grained clastic successions are used in northeastern Australia to identify two major successions along the East Gondwana margin. The older succession is of probable Late Neoproterozoic age and is considered part of a passive margin associated with rifting at c. 600 Ma. Most detrital zircons have ages in the range 1000–1300 Ma and were probably derived from an extension of a Late Mesoproterozoic (1050–1200 Ma) orogenic belt from the central Australian Musgrave Complex located 1500 km to the west. If the acquisition of virulence genes (VGs) for pathogenicity were not solely acquired through horizontal gene transfers of pathogenicity islands, transposons, and phages, then clonal clusters of enterotoxigenic Escherichia coli (ETEC) would contain few or even none of the VGs found in strains responsible for extraintestinal infections. To evaluate this possibility, 47 postweaning diarrhea (PWD) ETEC strains from different geographical origins and 158 commensal E. coli isolates from the gastrointestinal tracts of eight group-housed healthy pigs were screened for 36 extraintestinal and 18 enteric VGs using multiplex PCR assays.
