Indexing the genome is the basis for many of the bioinformatics applications. Read mapping (sequence alignment) is one such application to align millions of short reads against reference genome. Several tools like BLAST, SOAP, BOWTIE, Cloudburst, and Rapid Parallel Genome Indexing with MapReduce use indexing technique for aligning short reads. Many of the contemporary alignment techniques are time consuming, memory intensive and cannot be easily scaled to larger genomes. Suffix tree is a popular data structure which can be used to overcome the demerits of other alignment techniques. Purpose: To perform a secondary dose calculation for intensity modulated radiotherapy (IMRT) or volumetric modulated arc therapy (VMAT) plans to a point on or off axis within 2% using open field data.
Methods: An independent dose calculation algorithm has been developed for complex fields with multiple segments. The algorithm subdivides dose into the contributions from each opposing leaf pair for a given multileaf collimator (MLC) configuration. Leaf pair dose is determined by drawing four rectangular fields based on leaf positions, which are symmetric about the point of calculation. "This dissertation contains two main parts: In Part One, for regression problems with grouped covariates, we adopt the idea of sparse group lasso (Friedman et al., 2010) to the framework of the sufficient dimension reduction. We propose a method called the sparse group sufficient dimension reduction (sgSDR) to conduct group and within group variable selections simultaneously without assuming a specific model structure on the regression function. The Pennsylvanian/Permian Hermosa Formation in southwestern Colorado is composed of arkosic sandstone, marine limestone, and shale that formed at a time when the region consisted of open-marine carbonate shelves and coastal plains. During the time of deposition, there were many tectonically active highlands in the region, including the Ancestral Rocky Mountains, San Luis Highlands, and the Uncompahgre, Emery, Zuni-Defiance-Kaibab Uplifts. We study symmetric random walks on finitely generated groups of orientation-preserving homeomorphisms of the real line. We establish an oscillation property for the induced Markov chain on the line that implies a weak form of recurrence. Except for a few special cases, which can be treated separately, we prove a property of "global stability at a finite distance": roughly speaking, there exists a compact interval such that any two trajectories get closer and closer whenever one of them returns to the compact interval. Infusing Problem-Based Learning (Pbl) Into Science Methods Courses Across Virginia, K. R. Thomas, P. L. Horne, S. M. Donnelly, C. T. Berube

Journal of Mathematics and Science: Collaborative Explorations

This article outlines the results of a collaborative study of the effects of infusing problem-based learning (PBL) into K-12 science methods courses across four universities in Virginia. Changes in pre-service teachers' attitudes surrounding science teaching were measured before and after completing a science methods course in which they experienced PBL first-hand as participants, and then practiced designing their own PBL units for use in their future classrooms. The results indicate that exposure to PBL enhances pre-service teachers' knowledge of inquiry methods and self-efficacy in teaching science.

There are different perceptions among researchers with regard to the infusion of everyday experience in the teaching of science: 1) it hinders the learning of science concepts; or, 2) it increases the participation and motivation of students in science learning. The article introduces an explicit way of locating the arc midpoint in the Cartesian plane, which is consistent for both x- and y-coordinates and is technically accessible for students starting as young as fifteen. The authors give the proof of the statement using two trigonometry identities, and discuss some materials for innovative lessons on the arc midpoint computation that could enrich and enhance curriculum.

In this paper, we present Twitris, a semantic Web application that facilitates browsing for news and information, using social perceptions as the fulcrum. In doing so we address challenges in large scale crawling, processing of real time information, and preserving spatio-temporal-thematic properties central to observations pertaining to real time events. We extract metadata about events from Twitter and bring related news and Wikipedia articles to the user. In developing Twitris, we have used the DBPedia ontology.

The electronic and geometrical structures of the M 12 and M 13 clusters where M = Sc, Ti, V, Cr, Mn, Fe, Co, Ni, Cu, and Zn along with their singly negatively and positively charged ions are studied using all-electron density functional theory within the generalized gradient approximation. The geometries corresponding to the lowest total energy states of singly and negatively charged ions of V13, Mn12, Co12, Ni 13, Cu 13, Zn 12, and Zn 13 are found to be different from the geometries of the corresponding neutral parents. The synchrotron x-ray absorption near edge structures (XANES) technique was used in conjunction with first-principles calculations to characterize Al-doped ZnO films. Standard characterizations revealed that the amount of carrier concentration and mobility depend on the growth conditions, i.e. H2 (or  O2)/Ar gas ratio and Al concentration. First-principles calculations showed that Al energetically prefers to substitute on the Zn site, forming a donor AlZn, over being an interstitial (Ali). The measured Al K-edge XANES spectra are in good agreement with the simulated spectra of AlZn, indicating that the majority of Al atoms …

Extending Positive Class Results Across Multiple Instructors And Multiple Classes Of Modeling Instruction, Eric Brewe, Adrienne L. Traxler, Jorge De La Garza, Laird H. Kramer

We report on a multiyear study of student attitudes measured with the Colorado Learning Attitudes about Science Survey in calculus-based introductory physics taught with the Modeling Instruction curriculum. We find that five of six instructors and eight of nine sections using Modeling Instruction showed significantly improved attitudes from pre- to postcourse. Cohen’s d effect sizes range from 0.08 to 0.95 for individual instructors. The average effect was d = 0.45, with a 95% confidence interval of (0.26–0.64). These results build on previously published results showing positive shifts in attitudes from Modeling Instruction classes. We interpret these data in light …

Awareness, Use, And Perceptions Of Biodiesel: A Comparison Of Consumers In Belgium And The United States, Maggie Jo Pruitt, Leslie D. Edgar, Donald M. Johnson

Belgian (N = 61) and American (N = 134) fuel consumers were interviewed in the summer of 2012 to determine their awareness, use, and perceptions of biodiesel. Consumers who were aware of biodiesel were asked their perceptions. A significantly P < 0.0001) higher percentage of Belgian consumers (78.7%) reported owning or driving a diesel vehicle compared to American consumers (9.0%). Belgian and American consumers moderately agreed biodiesel is a high-quality fuel. For both Belgian and American consumers, there was no significant association between owning a diesel vehicle and being aware of biodiesel or having purchased biodiesel. Although Belgian and American consumers agreed that using non-food crops for biodiesel is justified, Belgians were significantly less supportive than American consumers of using food crops for biodiesel. Both Belgian and American consumers disagreed with the statement “I would never use biodiesel”, and the two sets of consumers moderately disagreed that diesel engines would not run properly on biodiesel. Belgian and American consumers agreed that global warming is increasing; however, American consumers were more positive about the potential of biodiesel to reduce harmful exhaust emissions and global warming. Belgian consumers moderately agreed and American consumers agreed that biodiesel is better to use because it is made from renewable resources. Belgian and American consumers generally show similar perceptions of biodiesel, with the exception that American consumers were more positive toward the environmental and renewable aspects of biodiesel use. Recommendations for further research include gaining a better understanding of the potential positive influences that impact consumers’ perceptions of biodiesel.

Frames have been useful in signal transmission due to the built in redundancy. In recent years, the erasure problem in data transmission has been the focus of considerable research in the case the error estimate is measured by operator (or matrix) norm. Sample results include the characterization of one-erasure optimal Parseval frames, the connection between two-erasure optimal Parseval frames and equiangular frames, and some characterization of optimal dual frames. In this thesis I present a complete and detailed guide for the development process and fabrication of efficient single-electron transistors (SETs) and a better single-molecule magnets (SMMs) deposition yield. Starting from a commercial Si/SiO2 wafer I show the steps for the deposition of different layers to fabricate a SET as well as the improvements achieved in those for a completely functional SET device. The development process is based on a combination of optical lithography and e-beam lithography with metal deposition in ultra-high vacuum. In this paper, a new class of distributions called Mc-Dagum distribution is proposed. This class of distributions contains several distributions such as beta-Dagum, beta-Burr III, beta-Fisk, Dagum, Burr III and Fisk distributions as special cases. The hazard function, reverse hazard function, moments, mean residual life function, Renyi entropy and Fisher information are obtained. Lorenz, Bonferroni and Zenga curves are derived. Maximum likelihood estimates of the model parameters and numerical examples are given to illustrate the usefulness of the proposed class of distributions.
