Prof. Stephanie Tristram-Nagle Ph.D.

tCardiolipins (CLs) are important biologically for their unique role in biomembranes that couple phos-phorylation and electron transport like bacterial plasma membranes, chromatophores, chloroplasts andmitochondria. CLs are often tightly coupled to proteins involved in oxidative phosphorylation. The firststep in understanding the interaction of CL with proteins is to obtain the pure CL structure, and the struc-ture of mixtures of CL with other lipids. In this work we use a variety of techniques to characterize the fluidphase structure, material properties and thermodynamics of mixtures of dimyristoylphosphatidylcholine(DMPC) with tetramyristoylcardiolipin (TMCL), both with 14-carbon chains, at several mole percentages.X-ray diffuse scattering was used to …

Polynomials That Have Golden Ratio Zeros, Tian-Xiao He, Jack Maier, Kurt Vanness Dec 2013

Polynomials That Have Golden Ratio Zeros, Tian-Xiao He, Jack Maier, Kurt Vanness

Tian-Xiao He

When the golden ratio and its conjugate are zeros to a polynomial, two of the coefficients are functions of the Fibonacci sequence in terms of the other coefficients, which characterize the polynomial completely. These functions are used to derive some Fn, Ln, and golden ratio identities. In many cases, this is generalized to the Lucas sequences Un and Vn, with an associated quadratic root pair. Horadam sequences are produced in the series of linear and constant coefficients of the series of polynomials Having ra and rb zeros when all of the other coefficients are equal.

Approximate Bayesian Computation In State Space Models, Gael Martin, Brendan Mccabe, Christian Robert, Worapree Ole Maneesoonthorn Dec 2013

Approximate Bayesian Computation In State Space Models, Gael Martin, Brendan Mccabe, Christian Robert, Worapree Ole Maneesoonthorn

Worapree Ole Maneesoonthorn

A new approach to inference in state space models is proposed, based on approximate Bayesian computation (ABC). ABC avoids evaluation of the likelihood function by matching observed summary statistics with statistics computed from data simulated from the true process; exact inference being feasible only if the statistics are sufficient. With finite sample sufficiency unattainable in the state space setting, we seek asymptotic sufficiency via the maximum likelihood estimator (MLE) of the parameters of an auxiliary model. We prove that this auxiliary model-based approach achieves Bayesian consistency, and that - in a precise limiting sense - the proximity to (asymptotic) sufficiency …

Measures For The Degree Of Overlap Of Gene Signatures And Applications To Tcga, Shuangge Ma Dec 2013

Measures For The Degree Of Overlap Of Gene Signatures And Applications To Tcga, Shuangge Ma

Shuangge Ma

For cancer and many other complex diseases, a large number of gene signatures have been generated. In this study, we use cancer as an example and note that other diseases can be analyzed in a similar manner. For signatures generated in multiple studies on the same cancer type/outcome, and for signatures on different cancer types, it is of interest to evaluate their degree of overlap. Many of the existing studies simply count the number (or percentage) of overlapped genes shared by two signatures. Such an approach has serious limitations. In this study, as a demonstrating example, we consider cancer prognosis …

Confucius: A Tool Supporting Collaborative Scientific Workflow Composition, Jia Zhang, Daniel Kuc, Shiyong Lu

Jia Zhang

Modern scientific data management and analysis usually rely on multiple scientists with diverse expertise. In recent years, such a collaborative effort is often structured and automated by a data flow-oriented process called scientific workflow. However, such workflows may have to be designed and revised among multiple scientists over a long time period. Existing workbenches are single user-oriented and do not support scientific workflow application development in a “collaborative fashion.” In this paper, we report our research on the enabling techniques in the aspects of collaboration provenance management and reproduciability. Based on a scientific collaboration ontology, we propose a service-oriented collaboration …

Comparison Of Methods For Estimating The Effect Of Salvage Therapy In Prostate Cancer When Treatment Is Given By Indication., Jeremy Taylor, Jincheng Shen, Edward Kennedy, Lu Wang, Douglas Schaubel Dec 2013

Comparison Of Methods For Estimating The Effect Of Salvage Therapy In Prostate Cancer When Treatment Is Given By Indication., Jeremy Taylor, Jincheng Shen, Edward Kennedy, Lu Wang, Douglas Schaubel

Edward H. Kennedy

For patients who were previously treated for prostate cancer, salvage hormone therapy is frequently given when the longitudinal marker prostate-specific antigen begins to rise during follow-up. Because the treatment is given by indication, estimating the effect of the hormone therapy is challenging. In a previous paper we described two methods for estimating the treatment effect, called two-stage and sequential stratification. The two-stage method involved modeling the longitudinal and survival data. The sequential stratification method involves contrasts within matched sets of people, where each matched set includes people who did and did not receive hormone therapy. In this paper, we evaluate …

Fracture Toughness Of The Sidewall Fluorinated Carbon Nanotube Epoxy Interface, Nima Rahbar, Yogeeswaran Ganesan, Hossein Salahshoor, Cheng Peng, Valery Khabashesku, Jiangnan Zhang, Avery Cate, Jun Lou Dec 2013

Fracture Toughness Of The Sidewall Fluorinated Carbon Nanotube Epoxy Interface, Nima Rahbar, Yogeeswaran Ganesan, Hossein Salahshoor, Cheng Peng, Valery Khabashesku, Jiangnan Zhang, Avery Cate, Jun Lou

Nima Rahbar

The effects of carbon nanotube (CNT) sidewall fluorination on the interface toughness of the CNT epoxy interface have been comprehensively investigated. Nanoscale quantitative single-CNT pull-out experiments have been conducted on individual fluorinated CNTs embedded in an epoxy matrix, in situ, within a scanning electron microscope (SEM) using an InSEM® nanoindenter assisted micro-device. Equations that were derived using a continuum fracture mechanics model have been applied to compute the interfacial fracture energy values for the system. The interfacial fracture energy values have also been independently computed by modeling the fluorinated graphene-epoxy interface using molecular dynamics simulations and adhesion mechanisms have been …

Using The Longitudinal River Profile Of The Rio San Jose And 40ar/39ar Dating Of Late-Cenozoic Basalts To Test Models For Mantle-Driven Uplift Across The Jemez Lineament, New Mexico, Mike Channer, Jason Ricketts, Matt Zimmerer, Matt Heizler, Karl Karlstrom

Mike Channer

Mantle-driven differential uplift has been proposed to contribute to dynamic typography in the western United States. Neogene and ongoing mantle flow is postulated to be driven by upper mantle convection and to cause subtle broad-scale differential uplift that affects surface topography. This study focuses on the possible connection between mantle convection and surface topography along the Jemez lineament in New Mexico and is motivated by tomographic images from the EarthScope experiment that show this zone is underlain by low-velocity mantle that potentially could drive uplift. To test this possible connection, we constructed a longitudinal profile of the Rio San Jose …

Insights Into The Cation Permeation Pathway Of Channelrhodopsin-2, Robert Dempski, Ryan Richards

Robert E. Dempski

Channelrhodopsin-2 (ChR2) is a light-activated, non-selective cation channel endogenous to the green algae Chlamydomonas reinhardtii. The unique properties of ChR2 have made it a useful tool in the field of optogenetics. However, the mechanism of ion conductance is not well resolved. Elucidation of the crystal structure of the channelrhodopsin chimera C1C2 has provided structural insight on the putative ChR2 ion conductance pathway. However, it is not clear how the chimeric structure correlates to ChR2 function.
