Improving The Computer Science In Bioinformatics Through Open Source Pedagogy, John David N. Dionisio, Kam D. Dahlquist
Improving The Computer Science In Bioinformatics Through Open Source Pedagogy, John David N. Dionisio, Kam D. Dahlquist
John David N. Dionisio
Bioinformatics relies more than ever on information technologies. This pressures scientists to keep up with software development best practices. However, traditional computer science curricula do not necessarily expose students to collaborative and long-lived software development. Using open source principles, practices, and tools forms an effective pedagogy for software development best practices. This paper reports on a bioinformatics teaching framework implemented through courses introducing computer science students to the field. The courses led to an initial product release consisting of software and an Escherichia coli K12 GenMAPP Gene Database, within a total "incubation time" of six months.

A prototype multimedia medical database has been developed to provide image and textual data for thoracic oncology patients undergoing treatment of advanced malignancies. The database integrates image data from the hospital pieture archiving and communication system with textual reports from the radiology information system, alphanumeric data contained in the hospital information system, and other electronic medical data. The database presents information in a timeline format and also contains visualization programs that permit the user to view and annotate radiographic measurements in tabular or graphic form. The database provides an efficient and intuitive display of the changing status of oncology patients. …

Open source software has made inroads into mainstream computing where it was once the territory of software altruists, and the open source culture of technological collegiality and accountability may benefit education as well as industry. This paper describes the Recourse project, which seeks to transform the computer science undergraduate curriculum through teaching methods based on open source principles, values, ethics, and tools. Recourse differs from similar projects by bringing the open source culture into the curriculum comprehensively, systematically, and institutionally. The current state of the project is described, and initial results from a pilot exercise are presented.

Black Carbon Concentrations In Snow At Tronsen Meadow In Central Washington From 2012 To 2013: Temporal And Spatial Variations And The Role Of Local Forest Fire Activity, Ian Delaney, Susan D. Kaspari, Matthew Jenkins
Geological Sciences Faculty Scholarship
Characterizing black carbon (BC) concentrations in the seasonal snowpack is of interest because BC deposition on snow can reduce albedo and accelerate melt. In Washington State, USA snowmelt from the seasonal snowpack provides an important source of water resources, but minimal work has been done characterizing BC concentrations in snow in this region. BC concentrations in snow were monitored over two winters (2012 and 2013) at Tronsen Meadow, located near Blewett Pass in the eastern Cascade Mountains in Central Washington, to characterize spatial and temporal variations in BC concentrations, and the processes affecting BC concentrations in the snowpack. BC concentrations …

We report on both high-precision photometry from the Microvariability and Oscillations of Stars (MOST) space telescope and ground-based spectroscopy of the triple system δ Ori A, consisting of a binary O9.5II+early-B(Aa1 and Aa2) with P=5.7 days, and a more distant tertiary(O9 IV P 400 years). This data was collected in concert with X-ray spectroscopy from the Chandra X-ray Observatory. Thanks to continuous coverage for three weeks, the MOST light curve reveals clear eclipses between Aa1 and Aa2 for the first time in non-phased data. From the spectroscopy, we have a well-constrained radial velocity (RV)curve of Aa1. While we are unable …

We present an overview of four deep phase-constrained Chandra HETGS X-ray observations of δ Ori A. Delta Ori A is actually a triple system that includes the nearest massive eclipsing spectroscopic binary, δ Ori Aa, the only such object that can be observed with little phase-smearing with the Chandra gratings. Since the fainter star, δ Ori Aa2, has a much lower X-ray luminosity than the brighter primary (δ Ori Aa1), δ Ori Aa provides a unique system with which to test the spatial distribution of the X-ray emitting gas around δ Ori Aa1 via occultation by the photosphere of, and …

In this paper we present an analysis of the spin behavior of electrons propagating through a laser field. We present an experimentally realizable scenario in which spin-dependent effects of the interaction between the laser and the electrons are dominant. The laser interaction strength and incident electron velocity are in the nonrelativistic domain. This analysis may thus lead to novel methods of creating and characterizing spin-polarized nonrelativistic femtosecond electron pulses.
Temperature As A Proxy To Study The Flow Of Water Within Two Maine Streambeds, Jarrod D. Cicha
Temperature As A Proxy To Study The Flow Of Water Within Two Maine Streambeds, Jarrod D. Cicha
Electronic Theses and Dissertations
Heat transport studies often focus on calculating an average direction and magnitude of groundwater flow within the streambed for long (3 days – 1 week) periods of time. Short-term changes in flow magnitude and/or direction within the streambed caused by near stream groundwater pumping and storms are not represented by these long term averaging methods. Temperature profiles collected in B Stream (Houlton, Maine) and the Stillwater River (Orono, Maine) were used to calibrate a one-dimensional heat transport model and quantify short-term hydraulic events in vertical groundwater velocity within streambeds. Temperature profiles were collected during the summer of 2014 with iButton …

We present time-resolved and phase-resolved variability studies of an extensive X-ray high-resolution spectral data set of the δ Ori Aa binary system. The four observations, obtained with Chandra ACIS HETGS, have a total exposure time of ≈ 479 ks and provide nearly complete binary phase coverage. Variability of the total X-ray flux in the range of 5–25 Å is confirmed, with a maximum amplitude of about ±15% within a single ≈ 125 ks observation. Periods of 4.76 and 2.04 days are found in the total X-ray flux, as well as an apparent overall increase in the flux level throughout the …

© 2015 by the authors; licensee MDPI, Basel, Switzerland. Few techniques for guaranteeing a network lifetime have been proposed despite its great impact on network management. Moreover, since the existing schemes are mostly dependent on the combination of disparate parameters, they do not provide additional services, such as real-time communications and balanced energy consumption among sensor nodes; thus, the adaptability problems remain unresolved among nodes in wireless sensor networks (WSNs). To solve these problems, we propose a novel fuzzy logic model to provide real-time communication in a guaranteed WSN lifetime. The proposed fuzzy logic controller accepts the input descriptors energy, …
Mechanistic Studies Of Donor-Acceptor Cyclopropanes, Tristan Chidley
Mechanistic Studies Of Donor-Acceptor Cyclopropanes, Tristan Chidley
Electronic Thesis and Dissertation Repository
Cyclopropane 1,1-diesters have been investigated as a source of donor-acceptor cyclopropanes, providing an understanding of the mechanism of reaction between these cyclopropanes and nitrosoarenes, as well as azo dicarboxylates. Cross-over experiments have been utilized to provide key pieces of experimental evidence that help generate a theoretical model of the reactions. By understanding these reactions with precision, the avenue to expand the reaction scope and develop other useful reactions is opened up. This allows the chemistry to be better utilized, providing easier access to important molecules when needed, and contributes to advancing the field of synthetic organic chemistry.
In addition, cyclobutane …
Stimuli-Responsive Polymersomes And Surface Functionalized Dendrimersomes: Platforms For Biomedical Applications, J Trevor Mcintosh
Stimuli-Responsive Polymersomes And Surface Functionalized Dendrimersomes: Platforms For Biomedical Applications, J Trevor Mcintosh
Electronic Thesis and Dissertation Repository
Amphiphilic block copolymers (BCPs) and dendrimers are known to self-assemble in aqueous solution to form a number of aggregate morphologies. These different architectures are largely a function of the hydrophilic volume or weight fractions of the different components of the polymer system. One possible morphology is a vesicle, also referred to as a polymersome or dendrimersome when BCPs or dendrimers, respectively, are used. Vesicles are multi-functional, supramolecular, bilayer assemblies, whose potential for stimuli-responsiveness and surface functionalization make them promising materials for a variety of biomedical applications. This thesis demonstrates the use of UV-sensitive block copolymers forming photodegradable vesicles, as well …
Fourier Inequalities In Lorentz And Lebesgue Spaces, Javad Rastegari Koopaei
Fourier Inequalities In Lorentz And Lebesgue Spaces, Javad Rastegari Koopaei
Electronic Thesis and Dissertation Repository
Mapping properties of the Fourier transform between weighted Lebesgue and Lorentz spaces are studied. These are generalizations to Hausdorff-Young and Pitt’s inequalities. The boundedness of the Fourier transform on $R^n$ as a map between Lorentz spaces leads to weighted Lebesgue inequalities for the Fourier transform on $R^n$ .
A major part of the work is on Fourier coefficients. Several different sufficient conditions and necessary conditions for the boundedness of Fourier transform on unit circle, viewed as a map between Lorentz $\Lambda$ and $\Gamma$ spaces are established. For a large range of Lorentz indices, necessary and sufficient conditions for boundedness are …

Identification Of Ancient Maya Agriculture In The Periphery Of Motul De San José, Alexandra E. Smofsky
Electronic Thesis and Dissertation Repository
Agricultural systems were investigated in the Motul de San José periphery, an ancient Maya polity in Guatemala, using soil geochemical techniques. The δ13C values of soil organic matter delineated areas of ancient maize agriculture at the satellite center of Kante’t’u’ul. A new method to locate areas of former cacao cultivation or processing was developed using HPLC to detect theobromine, an alkaloid of the cacao plant, preserved in soils. Extraction of spiked soils revealed that theobromine adsorption is inversely correlated with organic matter content of soils. Detection of naturally occurring theobromine was successful, demonstrating its utility as a tracer. …

Phase-Coherent Mapping Of Gravitational-Wave Backgrounds Using Ground-Based Laser Interferometers, Joseph D. Romano, Stephen R. Taylor, Neil Cornish, Jonathan Gair, Chiara M. F. Mingarelli, Rutger Van Haasteren
Physics and Astronomy Faculty Publications and Presentations
We extend the formalisms developed in Gair et al. [1] and Cornish and van Haasteren [2] to create maps of gravitational-wave backgrounds using a network of ground-based laser interferometers. We show that in contrast to pulsar timing arrays, which are insensitive to the curl modes of the background, a network of ground-based interferometers is sensitive to both the gradient and curl components. The spatial separation of a network of interferometers, or of a single interferometer at different times during its rotational and orbital motion around the Sun, allows for recovery of both components. We derive expressions for the response functions …

The Unusual 3d Interplay Of Basement Fault Reactivation And Fault-Propagation-Fold Development: A Case Study Of The Laramide-Age Stillwell Anticline, West Texas (Usa), Benjamin Surpless, Nicola Hill, Cara Beasley
Benjamin E Surpless
Subsurface fault geometries have a systematic influence on folds formed above those faults. We use the extraordinarily well-exposed fold geometries of the Laramide-age Stillwell anticline in west Texas (USA) to develop a strain-predictive model of fault-propagation fold formation. The anticline is a 10-km long, NW-trending, NE-vergent, asymmetric fold system with an axis that displays a map-view left-stepping, en echelon pattern. We integrated field observations, geologic and structural data, cross-sections, and 2D kinematic modeling to establish an unusual 3D two-stage model of contractional fold formation, including: 1) reverse reactivation of a pre-existing, NW-striking, SW-dipping, left-stepping, en echelon normal fault system in …

Holocene Earthquakes And Late Pleistocene Slip-Rate Estimates On The Wassuk Range Fault Zone, Nevada, Jayne Bormann, Benjamin Surpless, Marc Caffee, Steven Wesnousky

The Wassuk Range fault zone is an 80‐km‐long, east‐dipping, high‐angle normal fault that flanks the eastern margin of the Wassuk Range in central Nevada. Observations from two alluvial fan systems truncated by the fault yield information on the vertical slip rate and Holocene earthquake history along the range front. At the apex of the Rose Creek alluvial fan, radiocarbon dating of offset stratigraphy exposed in two fault trenches shows that multiple earthquakes resulted in 7.0 m of vertical offset along the fault since ∼9400 cal B.P. These data yield a Holocene vertical slip rate of 0.7±0.1 mm/yr. The south trench …

Carbide-derived Carbon (CDC) has been demonstrated to be an excellent electrode material for electrochemical devices including supercapacitors due to its chemical and electrochemical stability, large specific surface area and controllable pore size and morphology. Currently, CDC is prepared from metal carbides by chlorination in a chlorine gas atmosphere at temperatures of 350°C or higher. In this paper, conversion using electrochemical methods is reported, which can be achieved by oxidizing vanadium carbides (VC or V2C) in aqueous solutions at room temperature and a mild electrode potential to prepare CDC thin film as electrode materials for “on-chip” supercapacitiors. It was …

The rational design of robust oxidation catalysts based on organic molecules is hindered by the presence of labile C-H bonds. We have shown recently that replacing all C-H bonds by a combination of fluoro- and perfluoro-groups in a bioinspired Cytochrome P450 model based on a phthalocyanine, Pc, scaffold results in a stable yet reactive oxidation catalyst. The Pc cobalt complex catalyzes, for example, the aerobic oxidation of thiols to disulfides, a reaction of both biological significance and industrial importance.
The presence of robust C-F bonds, however, renders the catalyst unsuitable for attachment to solid-state supports, except via van der Waals …
Understanding The Backlog Problems Associated With Requests For Continued Examination Practice, Sean Tu
Understanding The Backlog Problems Associated With Requests For Continued Examination Practice, Sean Tu
Duke Law & Technology Review
One of the greatest problems facing the current patent administration is a long patent pendency period. This study focuses on Request for Continued Examination (RCE) practice, and its effects on the current patent application backlog problem. RCEs are used to continue prosecution after a patent examiner has issued a final rejection. However, now that RCEs are placed on an examiner’s special docket, some examiners may pick up prosecution one to two years after the last action. Accordingly, there are great inefficiencies that may be created by this delay, such as relearning issues and questions from the previous action, diminished value …

N-Heterocyclic carbenes (NHCs) are strong σ-donating ligands and thus, promising candidates for decorating and stabilizing metal-phosphide nanoclusters. While much research has been focused on the coordination of NHC ligands to different coinage metal centers in order to synthesize mononuclear organometallic complexes, their application in nanocluster chemistry has been relatively unexplored. The work described in this thesis involves employment of NHC ligands for stabilizing coinage metal t-butylthiolate and silylphosphido complexes. These complexes are promising molecular precursors for formation of larger NHC-stabilized nanoclusters.
In particular, the ligation of NHCs to [CuStBu] and [AgStBu] was developed as an …
