Apply Data Clustering To Gene Expression Data, Abdullah Jameel Abualhamayl Mr. Dec 2015

Apply Data Clustering To Gene Expression Data, Abdullah Jameel Abualhamayl Mr.

Electronic Theses, Projects, and Dissertations

Data clustering plays an important role in effective analysis of gene expression. Although DNA microarray technology facilitates expression monitoring, several challenges arise when dealing with gene expression datasets. Some of these challenges are the enormous number of genes, the dimensionality of the data, and the change of data over time. The genetic groups which are biologically interlinked can be identified through clustering. This project aims to clarify the steps to apply clustering analysis of genes involved in a published dataset. The methodology for this project includes the selection of the dataset representation, the selection of gene datasets, Similarity Matrix Selection, …

Spatial Analysis Of Distributions And Habitat Conditions Of Fallopia Japonica (Japanese Knotweed) Invasive Species Applying Unmanned Helicopter Remote Sensing, Jiazhen Zhang Dec 2015

Spatial Analysis Of Distributions And Habitat Conditions Of Fallopia Japonica (Japanese Knotweed) Invasive Species Applying Unmanned Helicopter Remote Sensing, Jiazhen Zhang

Great Lakes Center Masters Theses

Abstract:

Fallopia japonica (Japanese knotweed) is a perennial herbaceous plant that is native to East Asia. It is considered as one of the worst invasive species worldwide because of its serious impact on biological diversity and human activities (Lowe et al., 2001). Once established, Japanese knotweed forms dense stands that shade and crowd out native plant species. The objectives of this research were to verify and confirm the distribution of Japanese knotweed as published online by the New York Department of Environmental Conservation (DEC) – iMap and to identify the geographic areas of spreading and the local habitat conditions. In …

Analysis Of Neuronal Sequences Using Pairwise Biases, Zachary Roth Dec 2015

Analysis Of Neuronal Sequences Using Pairwise Biases, Zachary Roth

Department of Mathematics: Dissertations, Theses, and Student Research

Sequences of neuronal activation have long been implicated in a variety of brain functions. In particular, these sequences have been tied to memory formation and spatial navigation in the hippocampus, a region of mammalian brains. Traditionally, neuronal sequences have been interpreted as noisy manifestations of neuronal templates (i.e., orderings), ignoring much richer structure contained in the sequences. This paper introduces a new tool for understanding neuronal sequences: the bias matrix. The bias matrix captures the probabilistic tendency of each neuron to fire before or after each other neuron. Despite considering only pairs of neurons, the bias matrix captures the best …

Simulations Of A New Response-Adaptive Biased Coin Design, Aleksandra Stein Dec 2015

Simulations Of A New Response-Adaptive Biased Coin Design, Aleksandra Stein

Department of Statistics: Dissertations, Theses, and Student Work

Modern medical experiments accrue and treat patients--hence obtain treatment response data--throughout a trial. Designs which prospectively plan to modify patient allocation by leveraging accumulating data are response-adaptive randomization (RAR) designs. Many such designs attempt to balance the desire to bias assignment proportions towards a treatment which is performing better against the need to maintain randomization in the face of continued equipoise.

This dissertation consists of simulated investigations into frequentist and ethical properties of an new RAR biased coin design. Chapter 2 proposes a new adaptive design for phase III clinical trials, a modification of the 2001 Bandyopadhyay and Biswas biased …

Correcting For Measurement Error In Latent Variables Used As Predictors, Lynne Steuerle Schofield Dec 2015

Correcting For Measurement Error In Latent Variables Used As Predictors, Lynne Steuerle Schofield

Mathematics & Statistics Faculty Works

This paper represents a methodological-substantive synergy. A new model, the Mixed Effects Structural Equations (MESE) model which combines structural equations modeling and item response theory, is introduced to attend to measurement error bias when using several latent variables as predictors in generalized linear models. The paper investigates racial and gender disparities in STEM retention in higher education. Using the MESE model with 1997 National Longitudinal Survey of Youth data, I find prior mathematics proficiency and personality have been previously underestimated in the STEM retention literature. Pre-college mathematics proficiency and personality explain large portions of the racial and gender gaps. The …

Monitoring And Modeling The Hydrological Performance Of Extensive Green Roof Systems, Joseph Seidl Dec 2015

Monitoring And Modeling The Hydrological Performance Of Extensive Green Roof Systems, Joseph Seidl

Theses and Dissertations

Urban stormwater runoff causes many problems for watersheds located within large metropolitan areas, including such detrimental effects as flooding, erosion, pollution, and the increased risk of combined sewerage overflows. Increased amounts of impervious areas resulting from urban sprawl have also been shown to escalate stormwater flows, which exacerbates water management issues in these metropolitan areas. Water resource engineers have progressively turned toward green infrastructure to solve stormwater problems, and green roof systems represent one type of this green infrastructure. As of current, however, green roof systems are largely underused in as an effective stormwater management tool.

The major factor limiting …

Alexei Gruverman Publications

Contact resistance to the metallic oxide electrodes, SrRuO3 (SRO) and La0.67Sr0.33MnO3 (LSMO), is an important parameter that affects the ferroelectric tunnel junction (FTJ) device performance. We have systematically studied the contact resistance between metallic oxide electrodes (SRO, LSMO) and contact metal overlayers (Ti, Pt) after exposure to various processing environments. Specific contact resistivity (ρc) for Ti and Pt contact metals and the sheet resistance (Rsh) of the metallic oxides are measured after exposure to different reactive ion plasma process steps. Sheet resistance degradation was observed for both SRO and …

An Immersive Telepresence System Using Rgb-D Sensors And Head-Mounted Display, Xinzhong Lu, Ju Shen, Saverio Perugini, Jianjun Yang

Computer Science Faculty Publications

We present a tele-immersive system that enables people to interact with each other in a virtual world using body gestures in addition to verbal communication. Beyond the obvious applications, including general online conversations and gaming, we hypothesize that our proposed system would be particularly beneficial to education by offering rich visual contents and interactivity. One distinct feature is the integration of egocentric pose recognition that allows participants to use their gestures to demonstrate and manipulate virtual objects simultaneously. This functionality enables the instructor to effectively and efficiently explain and illustrate complex concepts or sophisticated problems in an intuitive manner. The …

Salad: A Multimodal Approach For Contextual Video Advertising, Chen Xiang, Tam Nguyen, Mohan Kankanhalli

Computer Science Faculty Publications

The explosive growth of multimedia data on Internet has created huge opportunities for online video advertising. In this paper, we propose a novel advertising technique called SalAd, which utilizes textual information, visual content and the webpage saliency, to automatically associate the most suitable companion ads with online videos. Unlike most existing approaches that only focus on selecting the most relevant ads, SalAd further considers the saliency of selected ads to reduce intentional ignorance. SalAd consists of three basic steps. Given an online video and a set of advertisements, we first roughly identify a set of relevant ads based on the …

Making Mathematics Memorable, Meaningful, And Fun: Activities To Enhance Precalculus, Nat White

Theses and Dissertations

To master material, students need to make it their own. As teachers, we should structure their interactions with mathematics in ways that are memorable, meaningful, and fun. One way to do this is to provide activities that stretch beyond the textbook and lead students to think and talk to one another about mathematics. This thesis contains a set of activities designed to enhance a precalculus course, along with solutions and feedback on each activity.

Multi-Level Optimal Design Using Game Theory With Model Updating By Low Discrepancy Sampling, Yanchen Xu Dec 2015

Multi-Level Optimal Design Using Game Theory With Model Updating By Low Discrepancy Sampling, Yanchen Xu

Theses and Dissertations

The Design of Experiment (DOE) based response surface methodology (RSM) is a commonly used technique for solving optimization problems. The traditional DOE method has some shortcomings when used to update the RSM model. This thesis aims to develop a new DOE technique to solve the model updating problems in design optimization. Toward this end, a new DOE based RSM method is proposed to solve this problem by using low-discrepancy sequence method to generate the additional data points needed to update the model to replace the traditional factor and level based DOE method.

Tested on a couple of numerical example problems, …

We derive the total cold gas, atomic hydrogen, and molecular gas masses of approximately 24 000 galaxies covering four decades in stellar mass at redshifts 0.5 < z < 3.0, taken from the Cosmic Assembly Near-infrared Deep Extragalactic Legacy Survey survey. Our inferences are based on the inversion of a molecular hydrogen based star formation law, coupled with a prescription to separate atomic and molecular gas. We find that: (1) there is an increasing trend between the inferred cold gas (H i and H2), H i, and H2 mass and the stellar mass of galaxies down to stellar masses of 108 M already in place at z = 3; (2) the molecular fractions of cold gas increase with increasing stellar mass and look-back time; (3) there is hardly any evolution in the mean H i content of galaxies at fixed stellar mass; (4) the cold gas fraction and relative amount of molecular …

Sr2IrO4 is a spin-orbit-coupled insulator with an antiferromagnetic (AFM) transition at TN=240K. We report results of a comprehensive study of single-crystal Sr2Ir1−xTbxO4(0≤x≤0.03). This study found that a mere 3% (x=0.03) of tetravalent Tb4+(4f7) substituting for Ir4+ (rather than Sr2+) completely suppresses the long-range collinear AFM transition but retains the insulating state, leading to a phase diagram featuring a decoupling of the magnetic interactions and charge gap. The insulating state at x=0.03 is characterized by …

Sage-Grouse Nests In An Active Conifer Mastication Site, Charles P. Sandford, David K. Dahlgren, Terry A. Messmer

The Prairie Naturalist

Greater sage-grouse (Centrocercus urophasianus; sage-grouse) have experienced long-term range-wide population declines and now may occupy less than 50% of their historic range (Schroeder et al. 2004). Conifer encroachment into sagebrush (Artemisia spp.) habitat was identified as a major conservation threat by the United States Fish and Wildlife Service (USFWS) as the agency reviewed the listing status of the species for possible protection under the Endangered Species Act of 1973 (USFWS 2013).

Conifer encroachment into sagebrush habitats negatively impacts sage-grouse at landscape scales (Doherty et al. 2008, Casazza et al. 2011, Baruch-Mordo et al. 2013). Sage-grouse will utilize …

Remembering The Days Of Old: Data Exploration And Simple Statistics, Christopher N. Jacques

The Prairie Naturalist

Greetings GPNSS members! By the time you read this editorial, most of you will probably be enjoying spectacular seasonal changes in the outdoors this autumn and a hint of winter in the air (for those of us in the northern Great Plains region). I write this editorial during my favorite time of year, deer hunting in the Midwest. Temperatures are finally start- ing to resemble the fall and the Christmas Holiday season is just around the corner. Much like my children have images of Santa dancing in their heads on Christmas Eve, each fall I replay images of a trophy …

Effects Of Short-Term Soil Conditioning By Cheatgrass And Western Wheatgrass, James J. O'Connor, Janet S. Prevey Dec 2015

Effects Of Short-Term Soil Conditioning By Cheatgrass And Western Wheatgrass, James J. O'Connor, Janet S. Prevey

The Prairie Naturalist

The exotic grass Bromus tectorum (cheatgrass) is a ubiquitous invader in the western USA. Cheatgrass is a proficient competitor, frequently displacing native plants, forming monotypic stands and reducing biodiversity in ecosystems it invades. Our experiment tested whether short-term soil modification by cheatgrass and a predominant native grass, Pascopyrum smithii (western wheatgrass), affected subsequent growth of both species. We compared productivity of cheatgrass and western wheatgrass by harvesting aboveground biomass of plants grown in either cheatgrass- or western wheatgrass-conditioned soils over two simulated growing seasons. Results indicated that cheatgrass soils do not inhibit the productivity of the native grass, but do …

Estimating Herbaceous Biomass Of Grassland Vegetation Using The Reference Unit Method, Eric D. Boyda, Jack L. Bulter, Lan Xu Dec 2015

Estimating Herbaceous Biomass Of Grassland Vegetation Using The Reference Unit Method, Eric D. Boyda, Jack L. Bulter, Lan Xu

The Prairie Naturalist

Aboveground net primary production provides valuable information on wildlife habitat, fire fuel loads, and forage availability. Aboveground net primary production in herbaceous plant communities is typically measured by clipping aboveground biomass. However, the high costs associated with physically harvesting plant biomass may prevent collecting sufficient data to account for natural spatial and temporal variability of vegetation at a landscape scale. Various double-sampling techniques have been developed to increase sample size while reducing cost. We applied a biomass estimation technique previously developed for estimating shrub biomass using representative samples or “reference units” to estimate herbaceous grassland biomass. Our reference units consisted …

Distribution And Occurrence Of Bat Species In North Dakota, Josiah J. Nelson, Paul R. Barnhart, Erin H. Gillam Dec 2015

Distribution And Occurrence Of Bat Species In North Dakota, Josiah J. Nelson, Paul R. Barnhart, Erin H. Gillam

The Prairie Naturalist

Prior to 2009, a detailed survey of occurrence and distribution of bats in North Dakota had not been conducted. Localized surveys, occurrence reports, and museum specimens provided the only records of bats in the state. Ongoing habitat loss, exploitation of natural resources, and the impending spread of white-nose syndrome to the western United States are major threats to bat populations of the region. The objective of this study was to document presence and distributions of bat species resident in North Dakota. From 2009 to 2012, multiple mist-netting and acoustic surveys were conducted to document species presence across North Dakota. A …

Variability In The Selection Patterns Of Pronghorn: Are They Really Native Prairie Obligates?, Paul F. Jones, Mike Grue, Mike Suitor, Darren J. Bender, Cormack Gates, Dale Eslinger, Julie Landry-Deboer Dec 2015

Variability In The Selection Patterns Of Pronghorn: Are They Really Native Prairie Obligates?, Paul F. Jones, Mike Grue, Mike Suitor, Darren J. Bender, Cormack Gates, Dale Eslinger, Julie Landry-Deboer

The Prairie Naturalist

In Canada, pronghorn (Antilocapra americana) are primarily considered a native prairie obligate because of their reliance on open grassland vegetation communities, although an assessment of local ecological knowledge suggests that pronghorn in Alberta select a variety of habitat from native prairie to cultivated lands. The primary objective of our study was to assess whether pronghorn in Alberta and Saskatchewan are native prairie obligates. Specifically, we addressed the following questions: 1) do individual pronghorn show similar selection patterns for native prairie and, therefore, support the notion that they are prairie obligates; 2) do pronghorn show consistent resource selection patterns …

Book Reviews: Bumble Bees Of North America. Paul H. Williams, Robbin W. Thorp, Leif L. Richardson, And Sheila R. Colla., Samuel O’Dell Dec 2015

Book Reviews: Bumble Bees Of North America. Paul H. Williams, Robbin W. Thorp, Leif L. Richardson, And Sheila R. Colla., Samuel O’Dell

The Prairie Naturalist

Bumblebee identification is generally considered straight- forward, yet mistakes often are made due to the degree of similarity between the color patterns of different species. Bumble Bees of North America aims to improve the accuracy of identifications by both casual observers and professionals through the use of intuitive diagrams, descriptions, and the more technical dichotomous keys. In addition to providing the first complete field guide to North American bumblebees, the authors make efficient use of the reader’s attention by summarizing taxonomic history, favored food plants, and environmental issues concerning bumblebees.

Bumble Bees of North America is organized into three distinct …

Spontaneously Generated Inhomogeneous Phases Via Holography, Kübra Yeter Aydeniz Dec 2015

Spontaneously Generated Inhomogeneous Phases Via Holography, Kübra Yeter Aydeniz

Doctoral Dissertations

We discuss a holographic model consisting of a U(1) gauge field and a scalar field coupled to a charged AdS (anti-de Sitter) black hole under a spatially homogeneous chemical potential. By turning on a higher-derivative interaction term between the U(1) gauge field and the scalar field, a spatially dependent profile of the scalar field is generated spontaneously. We calculate the critical temperature at which the transition to the inhomogeneous phase occurs for various values of the parameters of the system. We solve the equations of motion below the critical temperature, and show that the dual gauge theory on the boundary …

Factors Impacting Transgender Patients’ Discomfort With Their Family Physicians: A Respondent-Driven Sampling Survey, Greta R. Bauer, Xuchen Zong, Ayden I. Scheim, Rebecca Hammond, Amardeep Thind

Epidemiology and Biostatistics Publications

BACKGROUND: Representing approximately 0.5% of the population, transgender (trans) persons in Canada depend on family physicians for both general and transition-related care. However, physicians receive little to no training on this patient population, and trans patients are often profoundly uncomfortable and may avoid health care. This study examined factors associated with patient discomfort discussing trans health issues with a family physician in Ontario, Canada.

METHODS: 433 trans people age 16 and over were surveyed using respondent-driven sampling for the Trans PULSE Project; 356 had a family physician. Weighted logistic regression models were fit to produce prevalence risk ratios (PRRs) via …

Meta-Analysis Of Lapatinib Plus Capecitabine Versus Capecitabine In The Treatment Of Her2 Positive Breast Cancer, Lynda Smith Dec 2015

Meta-Analysis Of Lapatinib Plus Capecitabine Versus Capecitabine In The Treatment Of Her2 Positive Breast Cancer, Lynda Smith

Culminating Projects in Applied Statistics

BACKGROUND:

Breast cancer is the most common type of cancer in women despite advances in research and detection methods. Approximately 25 to 30 percent of newly diagnosed cases of breast cancer will overexpress HER2, human epidermal growth factor receptor 2, and are at a greater risk for disease progression and poorer clinical outcomes. The traditional treatment is associated with irreversible cardiac dysfunction. An alternative treatment involving lapatinib plus capecitabine has been reported in some randomized controlled clinical trials comparing treatment outcomes. To quantify the effectiveness of lapatinib plus capecitabine combination therapy versus capecitabine monotherapy in treating metastatic breast cancer, a …
