Surface mining is a major driver of land use land cover (LULC) change in many mountainous areas such as the Appalachian region. Typical reclamation practices often result in land cover dominated by grass and shrubs. Assessing ecosystem services that can be obtained from a forest landscape may help policy-makers and other stakeholders fully understand the benefits of forestry-based reclamation (FRA). Covariate adjustment" in the randomized trial context refers to an estimator of the average treatment effect that adjusts for chance imbalances between study arms in baseline variables (called “covariates"). The baseline variables could include, e.g., age, sex, disease severity, and biomarkers. According to two surveys of clinical trial reports, there is confusion about the statistical properties of covariate adjustment. We focus on the ANCOVA estimator, which involves fitting a linear model for the outcome given the treatment arm and baseline variables, and trials with equal probability of assignment to treatment and control. We report the first measurements of the E beam-target helicity asymmetry for the γ nK0Λ and K0Σ0 channels in the energy range 1.70 ≤ W ≤ 2.34 GeV. The CLAS system at Jefferson Lab uses a circularly polarized photon beam and a target consisting of longitudinally polarized solid molecular hydrogen deuteride with low background contamination for the measurements. The multivariate analysis method boosted decision trees is used to isolate the reactions of interest. Comparisons with predictions from the KaonMAID, SAID, and Bonn-Gatchina models are presented. Seqothello: Querying Rna-Seq Experiments At Scale, Ye Yu, Jinpeng Liu, Xinan Liu, Yi Zhang, Eamonn Magner, Erik Lehnert, Chen Qian, Jinze Liu

We present SeqOthello, an ultra-fast and memory-efficient indexing structure to support arbitrary sequence query against large collections of RNA-seq experiments. It takes SeqOthello only 5 min and 19.1 GB memory to conduct a global survey of 11,658 fusion events against 10,113 TCGA Pan-Cancer RNA-seq datasets. The query recovers 92.7% of tier-1 fusions curated by TCGA Fusion Gene Database and reveals 270 novel occurrences, all of which are present as tumor-specific. By providing a reference-free, alignment-free, and parameter-free sequence search system, SeqOthello will enable large-scale integrative studies using sequence-level data, an undertaking not previously practicable for many individual labs.

A classical result attributed to Joachimsthal in 1846 states that if two surfaces intersect with constant angle along a line of curvature of one surface, then the curve of intersection is also a line of curvature of the other surface. In this note we prove the following global analogue of this result. Suppose that two closed convex surfaces intersect with constant angle along a curve that is not umbilic in either surface. We prove that the principal foliations of the two surfaces along the curve are either both orientable, or both nonorientable. We prove this by characterizing the constant angle …

The Falkland Islands are a biodiversity hotspot in the South Atlantic Ocean, with some of the world’s most important populations of seabirds and seals. The impact of climate change on these marine populations and their coastal breeding habitat in the Falklands is unknown. Coastal grasslands of Poa flabellata (tussac grass) form critical breeding habitat for wildlife, but have been heavily degraded by the introduction of livestock in the 17th century. This dissertation investigates the impacts of global change (climate change, grazing) on P. flabellata and its sensitivity to the fecal nutrient subsidies provided by marine wildlife. The in vitro cell culture environment can impact on cell biochemistry and cell cycle. The manifestation of such substrate-induced changes in cell cycle in the Raman microspectroscopic profiles of cell cultures is investigated at the level of nucleolus, nucleus and cytoplasm. Pesticides used in the United States must undergo registration by the United States Environmental Protection Agency (USEPA), after a multitude of analyses ranging from environmental fate to aquatic toxicological impacts to human risk exposure. Testing varies for each chemical, some requiring more testing than others. In many cases, environmental factors are restricted in the analysis of chemical behavior and organismal testing is limited to larvae. Dispersal plays a key role in the persistence of metapopulations, as the balance between local extinction and colonization is affected by dispersal. Herein, I present three pieces of work related to dispersal. The first two are devoted to the ecological aspect of delayed dispersal in metapopulations. The first one focuses on how dispersal may disrupt the social structure on patches from which dispersers depart. Examinations of bifurcation diagrams of the dynamical system show a metapopulation will, in general, be either in the state of global extinction or persistence, and dispersal only has a limited effect on metapopulation persistence. A fluorescence resonance energy transfer (FRET)-based near-infrared fluorescent probe (B+) for double-checked sensitive detection of intracellular pH changes has been synthesized by binding a near-infrared rhodamine donor to a near-infrared cyanine acceptor through robust C-N bonds via a nucleophilic substitution reaction. To demonstrate the double-checked advantages of probe B+, a near-infrared probe (A) was also prepared by modification of a near-infrared rhodamine dye with ethylenediamine to produce a closed spirolactam residue. Negative impacts of endophyte-infected Lolium arundinaceum (Darbyshire) (tall fescue) are responsible for over $2 billion in losses to livestock producers annually. While the influence of endophyte-infected tall fescue has been studied for decades, mitigation methods have not been clearly elucidated. Isoflavones found in Trifolium pratense (red clover) have been the subject of recent research regarding tall fescue toxicosis mitigation. We present the discovery and measurements of a gravitationally lensed supernova (SN) behind the galaxy cluster MOO J1014+0038. Based on multi-band Hubble Space Telescope and Very Large Telescope (VLT) photometry of the supernova, and VLT spectroscopy of the host galaxy, we find a 97.5% probability that this SN is a SN Ia, and a 2.5% chance of a CC SN. Our typing algorithm combines the shape and color of the light curve with the expected rates of each SN type in the host galaxy. With a redshift of 2.2216, this is the highest redshift SN Ia discovered with a spectroscopic …

The fields of soft polymers and macromolecular sciences have enjoyed a unique combination of metals and organic frameworks in the name of metallopolymers or organometallic polymers. When metallopolymers carry charged groups, they form a class of metal-containing polyelectrolytes or metallo-polyelectrolytes. This review identifies the unique properties and functions of metallo-polyelectrolytes compared with conventional organo-polyelectrolytes, in the hope of shedding light on the formation of functional materials with intriguing applications and potential benefits. It concludes with a critical perspective on the challenges and hurdles for metallo-polyelectrolytes, especially experimental quantitative analysis and theoretical modeling of ionic binding.

In this dissertation we study groups of automorphisms of rooted trees arising from the transformations of the boundaries of these trees. The boundary of every regular rooted tree can be endowed with various algebraic structures. The transformations of these algebraic structures under certain conditions induce endomorphisms or automorphisms of the tree itself that can be described using the language of Mealy automata. This connection can be used to study boundarytransformations using the propertiesof the induced endomorphisms, or vice versa.

Soil structure and aggregate stability (AS) are critical soil properties affecting water infiltration, root growth, and resistance to soil and wind erosion. Changes in AS may be early indicators of soil degradation, pointing to low organic matter (OM) content, reduced biological activity, or poor nutrient cycling. Hence, efficient and reliable AS measurement techniques are essential for detection, management, and remediation of degraded soil resources. Here we quantify soil AS by developing a novel proximal sensing technique based on shortwave infrared (SWIR) reflectance measurements. Context. In the hierarchical two-phase formation scenario, the halos of early type galaxies (ETGs) are expected to have different physical properties from the galaxies’ central regions.Aims. The ePN.S survey characterizes the kinematic properties of ETG halos using planetary nebulae (PNe) as tracers, overcoming the limitations of absorption line spectroscopy at low surface brightness.Methods. We present two-dimensional velocity and velocity dispersion fields for 33 ETGs, including fast (FRs) and slow rotators (SRs). The velocity fields were reconstructed from the measured PN velocities using an adaptive kernel procedure validated with simulations, and extend to a median of 5.6 effective radii (Re). We …

In this major paper, we study the influence of structural breaks in the financial market model with high-dimensional data. We present a model which is capable of detecting changes in factor loadings, determining the number of factors and detecting the break date. We consider the case where the break date is both known and unknown and identify the type of instability. The increasing popularity and use of personal voice assistant technologies, such as Siri and Google Now, is driving and expanding progress toward the long-term and lofty goal of using artificial intelligence to build human-computer dialog systems capable of understanding natural language. While dialog-based systems such as Siri support utterances communicated through natural language, they are limited in the flexibility they afford to the user in interacting with the system and, thus, support primarily action-requesting and information-seeking tasks. An Application Of The Actor Model Of Concurrency In Python: A Euclidean Rhythm Music Sequencer, Daniel P. Prince, Saverio Perugini

We present a real-time sequencer, implementing the Euclidean rhythm algorithm, for creative generation of drum sequences by musicians or producers. We use the Actor model of concurrency to simplify the communication required for interactivity and musical timing, and generator comprehensions and higher-order functions to simplify the implementation of the Euclidean rhythm algorithm. The resulting application sends Musical Instrument Digital Interface (MIDI) data interactively to another application for sound generation.
