Black-tailed prairie dogs (Cynomys ludovicianus) are native burrowing rodents that occupy large areas in the shortgrass and mixed-grass prairies of the Northern Great Plains. They are an important component of these prairie systems due to their impacts on plant communities. Currently State-and-Transition models (STMs) for grassland Ecological Site Descriptions (ESDs) address grazing by livestock as a major factor affecting states and phases within states. Impacts from other grazers, such as prairie dogs, are either not addressed directly, or are included only in a transition to a generalized early seral state. Hydrogen bonds play critical role in folding, structure and recognition of biological macromolecules (e.g., proteins, RNA, DNA). In addition to classical hydrogen bonds (e.g., ─OH---O=, ─OH---O─, ─NH---O─ etc.), structural analysis of protein and nucleic acids, almost a decade ago, showed that hydrogen bonds (e.g., CH---O) with hydrogen atoms on aliphatic carbon atoms (hereafter, aliphatic-protons) also play very important role in the structure and function of biomolecules. Although the current FDA approved cyanide antidotes (i.e., sodium nitrite, sodium thiosulfate, and hydoxocoboalamine) are effective for treating cyanide poisoning, each individual antidote has major limitations, including large effective dosage, delayed onset of action, or dependence on enzymes generally confined to specific organs. To overcome these current limitations, next-generation cyanide antidotes are being investigated, including 3-mercaptopyruvate (3-MP). Analytical methods capable of detecting 3-MP from plasma are essential for the development of 3-MP as a nextgeneration cyanide antidote. Biomass burning is an important source of atmospheric greenhouse gases and aerosol emissions that significantly influence climate and air quality. Estimation of biomassburning emissions (BBE) has been limited to the conventional method in which parameters (i.e., burned area and fuel load) can be challenging to quantify accurately. Mixtures of von Mises-Fisher distributions have been shown to be an effective model for clustering data on a unit hypersphere, but variable selection for these models remains an important and challenging problem. In this paper, we derive two variants of the expectation-maximization framework, which are each used to identify a specific type of irrelevant variables for these models. The first type are noise variables, which are not useful for separating any pairs of clusters. Lignin is the most abundant aromatic biopolymer and is a potential source for phenolic chemical feedstocks. Lignin is composed of phenolic units connected by more than eight different linkages, the most common being β-O-4 which constitutes 50-60%. The hydrothermal decomposition of a guaiacol based β-O-4 lignin dimer was studied under neutral and basic conditions to elucidate the mechanism of β-O-4 bond cleavage and the formation of downstream products. Phenol-carbonyl condensation and vinyl-ether formation were shown to be the primary causes for low monomer yields under the tested conditions. While previous studies in restoration ecology have focused on the efficacy of direct management actions, the driving forces on management decisions (e.g., managers' characteristics or attitudes, environmental conditions) and the indirect impacts on restoration outcomes from management decisions (such as whether to collaborate) are quantified here for the first time. We studied how smooth flow can be produced by stirring an ultracold atom circuit consisting of a gaseous Bose--Einstein condensate (BEC) confined in a ``racetrack'' potential. The racetrack potential was made up of two straight parallel channels of length L connected on both ends by semicircular channels of the same width and (energy) depth as the straightaways. We used the Gross--Pitaevskii equation to simulate the behavior of the BEC in this potential when stirred by a rectangular paddle at various speeds and barrier heights. Vegetable oil-based polymers are a popular alternative due to their low-cost and low toxicity. The carbon-carbon double bonds in the oil are ideal reactive sites for a free radical polymerization. Cellulose is a naturally occurring polymer. Modifying cellulose prior to making composites with tung oil allows a hydrophilic material to mix better with a hydrophobic resin. In this thesis, we discuss different SVM methods for multiclass classification and introduce the Divide and Conquer Support Vector Machine (DCSVM) algorithm which relies on data sparsity in high dimensional space and performs a smart partitioning of the whole training data set into disjoint subsets that are easily separable. A single prediction performed between two partitions eliminates one or more classes in a single partition, leaving only a reduced number of candidate classes for subsequent steps. The protein Tau is found in neurofibrillary tangles in Alzheimer's disease and over 20 other neurodegenerative diseases. An assay has been developed to detect minute amounts of fibrils from human brain tissue. This assay subjects brain tissue extract and recombinant Tau to several rounds of sonication and incubation. Incubation allows recombinant Tau to add itself to the ends of the existing fibrils in brain tissue extract. Sonication breaks the existing fibrils in the brain tissue extract offering more ends for Tau to add onto.
