This dissertation contains three different projects in proteomics and causal inferences. In the first project, I apply a Bayesian hierarchical model to assess the stability of phosphorylated proteins under short-time cold ischemia. This study provides inference on the stability of these phosphorylated proteins, which is valuable when using these proteins as biomarkers for a disease. in the second project, I perform a comparative study of different confounding-adjusted to estimate the treatment effect when the outcome variable is ordinal using observational data. As stigmatized persons, registered sex offenders betoken instability in communities. Depressed home sale values are associated with the presence of registered sex offenders even though the public is largely unaware of the presence of registered sex offenders. Using a spatial multilevel approach, the current study examines the role registered sex offenders influence sale values of homes sold in 2015 for three U.S. counties (rural, suburban, and urban) located in Illinois and Kentucky within the social disorganization framework. A relatively inexpensive method for obtaining high quality lithium-CFx batteries is reported. Nickel acetate and citric acid are used to synthesize a precursor which is then annealed and subsequently etched to fabricate highly uniform 3 nm radius pristine CNCs. These CNCs are then functionalized with fluorine using an RF plasma system. The resulting fluorinated CNCs are then combined with a carbon binder and pressed onto a stainless steel mesh to form a CFx cathode. This cathode is then tested in a coin cell primary battery with a lithium anode. Results indicate that a specific capacity of 660 mAh/g …

The goal of screening is to catch the disease early before clinical symptoms appear. Knowledge of the structure and processes of strain localization at the base of the seismogenic zone can provide constraints on the rheologic evolution of shear zones at depth and the spatial extent that seismicity influences the surrounding rock. Such knowledge is hindered by limitations of borehole measurements from such depths and a lack of structural/mineralogical preservation of original rock fabric. Visual Acuity (VA) examinations are one of the most commonly conducted medical assessment throughout the world. Recent advances in computer technology allows for new forms of visual assessment to be conducted. In Part I of this thesis I demonstrate the capability of an automated computer program named VISION to assess human visual acuities. Different color combinations of an object against a background emitted from a computer screen are used to examine a variety of human color vision acuities. Fluorescence microscopy is popular for its noninvasive properties and its use in imaging multiple species, simultaneously. Furthermore, superresolution fluorescence microscopy (SRFLM) utilizes photoswitchable proteins to improve the lateral resolution of conventional fluorescence microscopy by an order of magnitude. There is little work conducted on the study of excitation laser polarizations and their effect on the number of localizations as well as the brightness of molecules. The human exclusion of wildfire and overgrazing by livestock since settlement have caused dramatic changes in ponderosa pine (Pinus ponderosa Dougl ex Laws) forest ecosystems. These changes include increased numbers of tree stems, reduced understory cover and diversity, and the introduction of invasive, non-native understory species. Elevated concentrations of atmospheric CO2 brought about by human activity creates changes in plant morphology, growth rate and exudate production. Our study sought to understand the effect of these changes on soil mineral weathering using plants grown under two conditions, ambient CO2 (400ppm) and elevated CO2 (1000ppm). Phaseolus vulgaris (common beans) were grown in flow-through microcosms consisting of a mixture of quartz and apatite sands. Plant growth was sustained by a nutrient solution devoid of calcium (Ca) and phosphorous (P). Understanding the complexities of salt tectonics is one of the most important factors regarding seismic interpretation of stratigraphy, structure, and geomorphology in the Gulf of Mexico. Salt domes are important geological structures because they are potential major hydrocarbon traps and have a profound effect on overlying strata in the subsurface. Over five hundred salt domes have been located on the United States Gulf Coast region, including the Hastings Salt Dome. Hastings Oil Field is located about 40.2 km (25 miles) southeast of Houston, Texas. The Hasting oil field was discovered in 1934 and it was considered the largest oil reserve on the Gulf Coast. The Southern Ocean (SO, oceans south of 30 oS) ecosystem plays a key role in global carbon cycles by sinking a major part (43 %) of the anthropogenic CO2, and being an important source of nutrients for primary producers. However, undersampling of SO biogeochemical properties limits our understanding of the mechanisms taking place in this remote area. While extensive research has been conducted on student understanding of introductory electric circuits, to date there has been relatively little research on student learning of analog electronics in either physics or engineering courses. This thesis will explore convexity as it pertains to sets of complex-valued functions. These include preliminary looks at established linear and polynomially convex hulls, along with the development of new types of convex hulls. These types will include, but are not limited to the hulls determined by inversions, shift inversions, and Mobius transformations. A convex hull must be preceded by the set of functions involved. To determine the function of a protein, we must know its 3-dimensional structure, which can be difficult to ascertain. Currently, predictive models are used to determine the structure of a protein from its sequence, but these models do not always predict the correct structure. To this end we use a nested graph model along with weighted invariants to minimize the errors and improve the accuracy of a predictive model to determine if we have the correct structure for a protein.

Molecular modeling, using both ab initio and semi-empirical methods has been undertaken for a series of dirhodium complexes in order to improve the understanding of the nature of the chemical bonding in this class of homogeneous catalysts. These complexes, with carboxylamidate and carboxylate ligands, are extremely functional metal catalysts used in the synthesis of pharmaceuticals and agrochemicals. The complexity, size and computational challenges of peptide-based data sets calls for more intrusion into this sphere. By relying on the prior information about the average relative abundances of bond cleavages and the prior probability of any specific amino acid sequence, we refine an already developed Bayesian approach in identifying peptides. Fossil Agamidae from Western Australia have been the subject of limited study. To aid in fossil agamid identification, Hocknull (2002) examined the maxilla and dentary of several extant species from Australia and determined diagnostic characters for various species groups. In the study here, fossil agamids from two localities in Western Australia, Hastings Cave and Horseshoe Cave, were examined, grouped, and identified to the lowest unambiguous taxonomic level. Morphometric analyses were conducted to compare morphotypes, and find additional diagnostic characters. From Hastings Cave there were two maxilla morphotypes and three dentary morphotypes. A novel system was developed that provides drivers lane merge advisories, using vehicle trajectories obtained through Dedicated Short Range Communication (DSRC). It was successfully tested on a freeway using three vehicles, then targeted for further testing, via simulation. The failure of contemporary simulators to effectively model large, complex urban transportation networks then motivated further research into distributed and parallel traffic simulation. Study I investigated recycled water production in Florida and California during 2009 to detect gaps in distribution and identify areas for expansion. Some diseases such as cystic fibrosis are the result of a change in the structure of a protein so that this change interferes or inhibits its function. Lilium grayi (Gray’s Lily), a southern Appalachian endemic species, is threatened by a Lilium-specific fungal pathogen, Pseudocercosporella inconspicua. The disease is characterized by tan lesions that can cause early senescence, while also lowering seed production and viability. This project tested for P. inconspicua conidia and accessed health at nine locations. The disease was present and ubiquitous across the range of L. grayi. Through identification of P. inconspicua conidia in the field, L. superbum (Turk’s Cap Lily) was identified as an additional host, while L. michauxii (Michaux’s Lily) was disease-free.
