USF Tampa Graduate Theses and Dissertations
The Cargill ditch is located on the property of Se7en Wetlands, a 1600-ac treatment wetland system in Lakeland, Polk County, Florida. The Se7en Wetlands property was previously utilized for phosphate mining prior to the construction of the system. Nonpoint nutrient sources derived from remnants of abandoned phosphate mines – known as “legacy phosphorus” – become mobilized by stormwater runoff and impair surface water bodies by promoting harmful algal blooms (HABs). Thus, the Cargill ditch likely conveys nutrient rich flow resulting from legacy phosphorus and is thought to be one contributing factor in the occurrence of HABs within the treatment wetland …
Synthesis, Characterization, And Separation Of Loaded Liposomes For Drug Delivery, Sandra Khalife
Synthesis, Characterization, And Separation Of Loaded Liposomes For Drug Delivery, Sandra Khalife
USF Tampa Graduate Theses and Dissertations
Liposomes are viable candidates for drug delivery vehicles due to their ability to protect loaded compounds, dampen side effects of drugs, and be delivered to target sites in the body. The amphipathic nature of these lipid vesicles makes them very customizable through careful selection of bilayer and aqueous core components as well as synthetic and downsizing methods. However, synthetic methods may result in unencapsulated compounds remaining present alongside loaded liposomes, which require removal before the liposome suspension can be used.
This work explores the use of model DOPC as well as DOPC and CHOL liposomes and the methods that were …

System Predictor: Grounding Size Estimator For Logic Programs Under Answer Set Semantics, Daniel Bresnahan, Nicholas Hippen, Yuliya Lierler
Computer Science Faculty Publications
Answer set programming is a declarative logic programming paradigm geared towards solving difficult combinatorial search problems. While different logic programs can encode the same problem, their performance may vary significantly. It is not always easy to identify which version of the program performs the best. We present the system PREDICTOR (and its algorithmic backend) for estimating the grounding size of programs, a metric that can influence a performance of a system processing a program. We evaluate the impact of PREDICTOR when used as a guide for rewritings produced by the answer set programming rewriting tools PROJECTOR and LPOPT. The results …
Stable Isotope Analysis Of Doryteuthis (Amerigo) Pealeii Eye Lenses To Determine Migratory Patterns In The Eastern Gulf Of Mexico Using Statoliths For Age Determination, Hannah M. Schwaiger
Stable Isotope Analysis Of Doryteuthis (Amerigo) Pealeii Eye Lenses To Determine Migratory Patterns In The Eastern Gulf Of Mexico Using Statoliths For Age Determination, Hannah M. Schwaiger
USF Tampa Graduate Theses and Dissertations
Doryteuthis (Amerigo) pealeii is a common fisheries squid that occurs in the Gulf of Mexico (GoM) and along the east coast of the United States. These squid are an important link in the food web, linking higher and lower trophic positions (Madsen et al., 2007), and they are also used for human consumption. The migration patterns of D. pealeii populations in the northwestern North Atlantic have been thoroughly studied when compared to those in the GoM. This research aims to combine statolith aging and stable isotope analysis to enhance the understanding of D. pealeii migration patterns throughout their short, sub-annual …
Developing Microfluidic Devices For Biomolecule Analysis, Jacob Brent Nielsen
Developing Microfluidic Devices For Biomolecule Analysis, Jacob Brent Nielsen
Theses and Dissertations
Microfluidics can take laboratory processes and miniaturize them, which led to the term lab-on-a-chip. Microfluidic devices are fabricated with a variety of materials and methods, each offering distinct advantages for bioanalysis. This dissertation describes two methods to create these devices, with the use of four different materials to achieve different assay needs. In the first application in this dissertation, hot-embossed cyclic olefin copolymer was used to create microdevices to electrophoretically separate seven preterm birth biomarkers. One biomarker, thrombin-antithrombin III, cannot be purchased commercially so I developed methods for its assembly in the lab. Dot blots and mass spectrometry were used …
Soft Contact Lens Tear Film Proteomics For Clinical Diagnostic Biomarker Discovery, Robert Kimball Roden
Soft Contact Lens Tear Film Proteomics For Clinical Diagnostic Biomarker Discovery, Robert Kimball Roden
Theses and Dissertations
Human tear film is an accessible biospecimen rich with useful biological information. As tear protein biomarkers for both ocular and systemic diseases have been identified in tears, efforts are being made to create point-of-care tests useful for clinical diagnoses. However, there are significant obstacles to tear diagnostics, including inadequate sampling methods and biomarkers with insufficient sensitivity and specificity. Furthermore, tear film diagnostics are particularly challenging for dry eye disease (DED) patients, where low tear volume makes sampling more difficult and the multifactorial nature of DED makes identifying the exact pathological subtype very complex. As soft contact lenses (SCLs) are designed …
Navigating Molecular Complexity: A Multidimensional Approach Utilizing Computational Chemistry, Jacob Andrew Parkman
Navigating Molecular Complexity: A Multidimensional Approach Utilizing Computational Chemistry, Jacob Andrew Parkman
Theses and Dissertations
Preparing molecular coordinate files for molecular dynamics (MD) simulations can be a very time-consuming process. Herein we present the development of a user-friendly program that drastically reduces the time required to prepare these molecular coordinate files for MD software packages such as AmberTools. Our program, known as charge atomtype naming (CAN), creates and uses a library of structures such as amino acid monomers to update the charge, atom type, and name of atoms in any molecular structure (mol2) file. We demonstrate the utility of this new program by rapidly preparing structural files for MD simulations for polypeptides ranging from small …
Context Dependence Of Non-Covalent Interactions Among Amino-Acid Side Chains Along The Solvent-Exposed Surface Of Coiled Coils, Kimberlee Larsen Stern
Context Dependence Of Non-Covalent Interactions Among Amino-Acid Side Chains Along The Solvent-Exposed Surface Of Coiled Coils, Kimberlee Larsen Stern
Theses and Dissertations
Coiled coils are a well-known protein structure prevalent in eukaryotic function, synthetic applications, and de novo protein design. Coiled-coil folding is often described using heptad repeat positions labeled abcdefg where a and d positions occupy the interface between the coils, e and g positions flank the interface, and the b, c, and f positions face the solvent-exposed surface. The a, d, e, and g positions have been extensively studied in the coiled-coil literature. There is a lack of investigation on the impact of the b, c, and f positions on coiled-coil folding. Chapter 1 is an introduction to the heptad …
Design, Synthesis And Immunological Testing Of Minimal Oligosaccharide Epitopes For Glycoconjugate Vaccines Targeting Capsular Polysaccharides Of Serotypes 3, 4, 7f And 9v Of Streptococcus Pneumoniae, Seth A. Taylor
Theses and Dissertations
The rise in antibiotic resistant strains of bacteria has led to the need for new methods of combatting bacterial infection. Since the surfaces of bacteria are covered in uniquely patterned capsular polysaccharides, vaccines targeting these polysaccharides have become a popular field of research for protection against pathogenic bacteria. Though licensed polysaccharide vaccines are commercially available, they lack the efficiency to protect patients that are immunocompromised or at high risk because they elicit T cell independent immune responses, resulting in low-affinity antibodies. To elicit a T cell dependent response and thereby recruit B cells that produce high-affinity antibodies, a vaccine was …
Investigating The Use Of Translational Methods To Characterize Therapeutic Interventions In Models Of Pulmonary Disease, Ashley Rae Chang
Investigating The Use Of Translational Methods To Characterize Therapeutic Interventions In Models Of Pulmonary Disease, Ashley Rae Chang
Theses and Dissertations
Idiopathic Pulmonary Fibrosis (IPF) is an interstitial lung disease with no known cause or cure. IPF has an incidence of 75/1,000,000 of the population, predominately in men over the age of 60. This relatively rare disease develops in a chronic and progressive way, ultimately leading to death within two to five years of diagnosis. Our use of translatable methodologies in the bleomycin mouse model of IPF led to the novel identification of the similarities between the average percent loss of lung function in previous human clinical trials to that of our mouse model data. There is no treatment for IPF …
Use Only What You Need: Judicious Parallelism For File Transfers In High Performance Networks, Md Arifuzzaman, Engin Arslan
Use Only What You Need: Judicious Parallelism For File Transfers In High Performance Networks, Md Arifuzzaman, Engin Arslan
Computer Science Faculty Research & Creative Works
Parallelism is key to efficiently utilizing high-speed research networks when transferring large volumes of data. However, the monolithic design of existing transfer applications requires the same level of parallelism to be used for reading, write, and network operations for file transfers. This, in turn, overburdens system resources since setting the parallelism level for the slowest component results in unnecessarily high parallelism for other components. Using more than necessary parallelism led to increased overhead on system resources and unfair resource allocation among competing transfers. In this paper, we introduce modular file transfer architecture, Marlin, to separate I/O and network operations for …
Numerical Simulation Of The Korteweg–De Vries Equation With Machine Learning, Kristina O. F. Williams *, Benjamin F. Akers
Numerical Simulation Of The Korteweg–De Vries Equation With Machine Learning, Kristina O. F. Williams *, Benjamin F. Akers
Faculty Publications
A machine learning procedure is proposed to create numerical schemes for solutions of nonlinear wave equations on coarse grids. This method trains stencil weights of a discretization of the equation, with the truncation error of the scheme as the objective function for training. The method uses centered finite differences to initialize the optimization routine and a second-order implicit-explicit time solver as a framework. Symmetry conditions are enforced on the learned operator to ensure a stable method. The procedure is applied to the Korteweg–de Vries equation. It is observed to be more accurate than finite difference or spectral methods on coarse …
Understanding The Flow Dynamics Of The Pearl River, Ms, Through Hydrodynamic Modeling, Nahruma Mehzabeen Pieu
Understanding The Flow Dynamics Of The Pearl River, Ms, Through Hydrodynamic Modeling, Nahruma Mehzabeen Pieu
Master's Theses
The Pearl River brings fresh water and nutrients into Lake Borgne regulating conditions for oyster growth in estuarine waters. However, there are no flow measurement stations installed on East Pearl or West Pearl either at the river outlets or after the upstream bifurcation of the Pearl. This study aims to model the Lower Pearl River to understand the flow dynamics in the major branches, and to determine the final outflow distribution into the Mississippi Sound, aiming to improve river forcing for ocean models studying estuarine dynamics of the Mississippi Sound.
