Holland Computing Center: Faculty Publications

The Snowmass 2021 CompF4 topical group’s scope is facilities R&D, where we consider “facilities” as the hardware and software infrastructure inside the data centers plus the networking between data centers, irrespective of who owns them, and what policies are applied for using them. In other words, it includes commercial clouds, federally funded High Performance Computing (HPC) systems for all of science, and systems funded explicitly for a given experimental or theoretical program. However, we explicitly consider any data centers that are integrated into data acquisition systems or trigger of the experiments out of scope here. Those systems tend to have …

Perceptions Of Political Violence, Trisha Patel, Andrew Wachtel, Cameron N. Smith Mar 2023

Perceptions Of Political Violence, Trisha Patel, Andrew Wachtel, Cameron N. Smith

Belmont University Research Symposium (BURS)

Recently, political violence in the United States has been an increasingly salient public issue. Previous statistical connections have been made between low yearly income, low education, and right-wing political affiliation to a higher acceptance of political violence (Jasko et al., 2022). Using a dataset published through Harvard, this study aims to address the white population and their beliefs regarding current issues. The dataset was previously assembled by researchers studying the connection of people’s faith to political tendencies. Data is currently being analyzed and results will be presented at BURS.

Exploring Time-Varying Extraneous Variables Effects In Single-Case Studies, Ke Cheng Mar 2023

Exploring Time-Varying Extraneous Variables Effects In Single-Case Studies, Ke Cheng

USF Tampa Graduate Theses and Dissertations

The effect of time-varying extraneous variables has been studied in other statistical analyses such as using Kaplan–Meier or Cox regression analysis in survival analyses. Nonetheless, the effect of modeling versus not modeling individual specific time varying extraneous variables has not been explored in multiple-baseline single case designs through Monte Carlo simulation studies. Therefore, in my dissertation, I used simulation methods to explore for a variety of conditions (varying in the number of participants, number of observations per participant, type of extraneous variable effect, size of the true intervention effect) the impact of extraneous variables on bias and standard error of …

Prepare For, Respond To, Recover, And Learn From Disasters: Using Data-Driven Methods To Model And Understand Disaster Resilience, Jinwen Xu Mar 2023

Prepare For, Respond To, Recover, And Learn From Disasters: Using Data-Driven Methods To Model And Understand Disaster Resilience, Jinwen Xu

USF Tampa Graduate Theses and Dissertations

Community resilience reflects the ability of human communities to prepare for, respond to, recover, and learn from disastrous events. Community resilience carries different meanings in different phases of disaster management (i.e., preparedness, response, recovery, and mitigation). With the emergence of new geospatial data sources, human activities now can be captured through social media, mobile signals, and nighttime illuminations, which makes it possible to describe the conditions among various communities before, during, and after disasters. Therefore, this dissertation explored the use of different types of geospatial data sources (social media, nighttime light remote sensing, land-use data, and census survey data) during …

Understanding The Connection Between Hackers And Their Hacks: Analyzing Usdoj Reports For Hacker Profiles, Joshua Gerstenfeld Mar 2023

Understanding The Connection Between Hackers And Their Hacks: Analyzing Usdoj Reports For Hacker Profiles, Joshua Gerstenfeld

International Journal of Cybersecurity Intelligence & Cybercrime

Recently, it seems as if hacking-related stories can be found in the news every day. To study, and hopefully prevent, this new type of crime, the field of cyber criminology has emerged. This study adds to the existing cybercrime literature by examining hacking behavior specifically. It determines if there is a relationship between the age, gender, and nationality of hackers and characteristics of the cyberattacks that they perpetrate. To do this, this study analyzes 122 United States Department of Justice (USDOJ) press reports from January 2019 to December 2021. Some key results include the finding that older hackers and international …

Rational Functions Of Degree Five That Permute The Projective Line Over A Finite Field, Christopher Sze Mar 2023

Rational Functions Of Degree Five That Permute The Projective Line Over A Finite Field, Christopher Sze

USF Tampa Graduate Theses and Dissertations

Rational functions over a finite field Fq induce mappings from the projective line P1(Fq) to itself. Rational functions that permute the projective line are called permutation rational functions (PRs). The notion of permutation rational functions is a natural extension of the permutation polynomials which have been studied for over a century. Recently, PRs of degrees up to four have been determined. This dissertation is a project aimed at determining PRs of degree five.

Rational functions of degree five (excluding those that are equivalent to polynomials) are divided into five cases according to the factorization of their denominators. Our main results …

V2v And V2i Based Safety And Platooning Algorithms For Connected And Autonomous Vehicles, Omkar Dokur Mar 2023

V2v And V2i Based Safety And Platooning Algorithms For Connected And Autonomous Vehicles, Omkar Dokur

USF Tampa Graduate Theses and Dissertations

Connected Vehicles (CVs) make transportation safe by communicating with vehicles and the infrastructure in their neighborhood. CVs are embedded with onboard units (OBUs) which transmit basic safety messages (BSMs) containing the location, heading, and velocity information of the vehicle using either Dedicated Short-Range Communications (DSRC) or Cellular Vehicle-to-Everything (C-V2X) technology. These BSMs can be used to warn drivers using various vehicle-to-vehicle (V2V) or vehicle-to-infrastructure (V2I) applications. Along with these applications, CV technology also gives rise to cooperative vehicular driving applications such as platooning. A group of vehicles can negotiate and drive jointly close to each other in a cooperative manner …

Matrix Models Of 2d Critical Phenomena, Nathan Hayford Mar 2023

Matrix Models Of 2d Critical Phenomena, Nathan Hayford

USF Tampa Graduate Theses and Dissertations

The 2D Ising model has played an important role in the theory of phase transitions, as one of only ahandful of exactly solvable models in statistical mechanics. The original model, introduced in the 1920s, has a rich mathematical structure. It thus came as a pleasant surprise when physicists studying matrix models of 2D gravity found that, coupled to quantum gravity, the planar Ising model still had an elegant solution. The methods used by V. Kazakov and his collaborators involved the method of orthogonal polynomials. However, these methods were formal, and no direct analytic derivation of the phase transition has been …

Considerations For Curricular Reform In Undergraduate Chemistry: Cooperative Adoption Factors, Modeling Social Influence, And Focusing On Specific Populations, Jacob D. Mcalpin

USF Tampa Graduate Theses and Dissertations

This dissertation will go through the details of three projects highlighting considerations for curricular reforms in undergraduate chemistry. Improving the teaching of chemistry is facilitated by considering the problem from multiple directions, namely, faculty and students. In addition to the multiple perspectives, this dissertation also seeks to bring new methodologies into the spotlight to improve the toolbox for other chemistry or discipline-based education researchers. Additionally, this dissertation has shown in several locations how focusing in on subgroups within populations can reveal findings that would not have been apparent from a global average of the population. The three project describes in …

Recovering Generators Of Principal Ideals Using Subfield Structure And Applications To Cryptography, William Youmans Mar 2023

Recovering Generators Of Principal Ideals Using Subfield Structure And Applications To Cryptography, William Youmans

USF Tampa Graduate Theses and Dissertations

The principal ideal problem (PIP) is the problem of determining if a given ideal of a number field is principal, and if so, of finding a generator.Algorithms for resolving the PIP can be efficiently adapted to solve many hard problems in algebraic number theory, such as the computation of the class group, unit group, or $S$-unit group of a number field. The PIP is also connected to the search for approximate short vectors, known as the $\gamma$-Shortest Vector Problem ($\gamma$-SVP), in certain structured lattices called ideal lattices, which are prevalent in cryptography. We present an algorithm for resolving the PIP …

Data-Driven Learning Algorithm Via Densely-Defined Multiplication Operators And Occupation Kernels., John Kyei Mar 2023

Data-Driven Learning Algorithm Via Densely-Defined Multiplication Operators And Occupation Kernels., John Kyei

USF Tampa Graduate Theses and Dissertations

Consider a nonautonomous nonlinear evolution $\dot{x}=f(x,t,\mu)$, where the vector $x(t) \in \mathbb{R}^n$ represents the state of the dynamical system at time $t$, $\mu$ contains system parameters, and $f(\cdot)$ represents a dynamic constraint. In most practical applications, the nonlinear dynamic constraint $f$ is unknown analytically. The problem of approximating $f$ directly from data measurements generated by the system is a main goal of this manuscript. In the postulates of the Nonlinear Autoregressive (NAR) framework, we show that the problem of approximating $f$ can be studied through symbols of densely defined multiplication operators over a Reproducing Kernel Hilbert Spaces (RKHS). In this …

Ureca – The Research Ethics And Data Protection Online Review Platform Used By The University Of Malta, Joel Azzopardi Mar 2023

Ureca – The Research Ethics And Data Protection Online Review Platform Used By The University Of Malta, Joel Azzopardi

The Journal of Electronic Theses and Dissertations

Nowadays, research ethics and data protection are given very high importance, and research organizations, including universities, need to safeguard their level of professionalism and integrity by providing the necessary guidelines. Moreover, they need to ensure that these guidelines are being adhered to by their affiliated researchers, including students. This is needed for protection of the research subjects, researchers, and the organization (university) itself. However, care must be taken so that the research ethics review process is streamlined as much as possible to minimize bureaucracy, as such guidelines would then be viewed as a research barrier. This study describes URECA, the …

Screening Genes For Association With Loci For Nitrogen-Use Efficiency In Perennial Ryegrass By PyrosequencingTm, O. Dolstra, D. Dees, J. -D. Driesprong, E. N. Van Loo Mar 2023

Screening Genes For Association With Loci For Nitrogen-Use Efficiency In Perennial Ryegrass By PyrosequencingTm, O. Dolstra, D. Dees, J. -D. Driesprong, E. N. Van Loo

IGC Proceedings (1993-2023)

The application of marker-assisted selection to improve quantitative traits in perennial ryegrass (Lolium perenne) is cumbersome. It requires a priori knowledge on the association of markers and genes. The knowledge on the chromosomal location of major genes for quantitative traits as well as on gene sequences is rapidly growing. However, determination of the genetic constitution of parents prior to their use in breeding still is impractical. More realistic is to collect association data along with the testing activities needed for breeding new varieties. This study uses changes in allele frequency due to selection as a criterion for gene-trait …

Gene-Associated Single Nucleotide Polymorphism (Snp) Discovery In Perennial Ryegrass (Lolium Perenne L.), J. W. Forster, N. O. I. Cogan, A. C. Vecchies, R. C. Ponting, M. C. Drayton, J. George, J. L. Dumsday, G. C. Spangenberg, K. F. Smith

IGC Proceedings (1993-2023)

Perennial ryegrass (Lolium perenne L.) is the most important grass species for temperate pasture systems world-wide. Varietal improvement programs for this obligate outbreeding species are based on polycrossing of multiple parents to produce heterogeneous synthetic populations. The complexity of breeding systems creates challenges and opportunities for molecular marker technology development and implementation. Previous research has led to: the generation of a comprehensive suite of simple sequence repeat (SSR) markers, reference genetic map construction, comparative genetic studies, QTL identification, and population structure analysis. Emphasis has now shifted from the use of anonymous genetic markers linked to trait-specific genes to the …

Isolation Of Candidate Genes Involved In Cold Temperatures Response In Festuca Pratensis Huds., Using Suppression Subtractive Hybridisation And Microarray Approaches, H. Rudi, V. Alm, L. Opseth, A. Larsen, O. A. Rognli Mar 2023

Isolation Of Candidate Genes Involved In Cold Temperatures Response In Festuca Pratensis Huds., Using Suppression Subtractive Hybridisation And Microarray Approaches, H. Rudi, V. Alm, L. Opseth, A. Larsen, O. A. Rognli

IGC Proceedings (1993-2023)

The objective of this work was to isolate candidate genes which are differentially expressed following cold-acclimation and develop SNPs to test for associations between candidate genes and frost tolerance. The ability to develop sufficient levels of tolerance against freezing temperatures through cold-acclimation (hardening) is crucial for survival of grasses and winter cereals in temperate climate. Meadow fescue (Festauca pratensis Huds.) is one of the most important forage grass species in Northern Europe. The preference of Festuca instead of Lolium in Norway is due to its superior combination of winter hardiness and forage quality.

Positive Effect Of Increased Aflp Diversity Among Parental Plants On Yield Of Polycross Progenies In Perennial Ryegrass (Lolium Perenne L.), R. Kölliker, B. Boller, F. Widmer

IGC Proceedings (1993-2023)

In outbreeding forage crops such as perennial ryegrass (Lolium perenne L.), genetic diversity among parental plants may greatly influence the success of a cultivar through mechanisms such as heterosis and inbreeding depression. The aim of this study was to evaluate the use of amplified fragment length polymorphism (AFLP) markers to select polycross parents with contrasting levels of genetic diversity and to analyse genetic diversity and agronomic performance of first and second generation synthetic progenies (Syn1, Syn2).

Genomic Constitution Of Festulolium Varieties, D. Kopecky, V. Cernoch, R. Capka, J. Dolezel Mar 2023

Genomic Constitution Of Festulolium Varieties, D. Kopecky, V. Cernoch, R. Capka, J. Dolezel

IGC Proceedings (1993-2023)

Hybrids between species of ryegrass (Lolium) and fescue (Festuca) combine useful agronomical characteristics such as rapid establishment from seed and fodder quality from ryegrass and tolerance against abiotic and biotic stressses from fescue. The superior potential of hybrids has stimulated breeding programs generating so called Festulolium varieties. While the varieties have been evaluated extensively for their agronomic characteristics, little information is publicly available on their genomic constitution. The aim of our study was to analyse genomic constitution of a representative set of commercially available European Festulolium cultivars. To do this, we have employed genomic in situ …

Development And Testing Of Novel Chloroplast Markers For Perennial Ryegrass From De Novo Sequencing And In Silico Sequences, S. Mcgrath, T. R. Hodkinson, S. Barth Mar 2023

Development And Testing Of Novel Chloroplast Markers For Perennial Ryegrass From De Novo Sequencing And In Silico Sequences, S. Mcgrath, T. R. Hodkinson, S. Barth

IGC Proceedings (1993-2023)

Chloroplast DNA is uniparentally inherited and non-recombinant in Lolium perenne. These properties make the chloroplast genome a useful tool for studying inter- and intra- specific relationships. Previous genetic studies on L. perenne have used chloroplast sequence data. However, the relative lack of variation in the chloroplast genome limits its usefulness for analysis at the single individual level within a species. However, chloroplast SSR markers have recently been shown to have high levels of polymorphism (Provan et al., 2004). This is the first study to design and employ such markers for L. perenne. The objectives of this study …

Genetic Changes Over Breeding Generations Of Festulolium, M. Ghesquière, P. Barre, L. Barrot Mar 2023

Genetic Changes Over Breeding Generations Of Festulolium, M. Ghesquière, P. Barre, L. Barrot

IGC Proceedings (1993-2023)

Festulolium hybrids are a valuable breeding source for tolerance to abiotic stress and to make grass more persistent under drought and in cold environments. In 2004, the EU Commission enlarged the definition of Festulolium which may now include all hybrids between Lolium sp. and Festuca sp. and not only those between L. multiflorum and F. pratensis. We here report allele frequencies at two unlinked PCR-based marker loci in populations derived from tetraploid (2n=4x=28) L. multiflorum x F. glaucescens hybrids where breeding history enables us to test the effects of selection vs that of genetic drift.

Genetic Analysis Of The Interaction Between Perennial Ryegrass And The Fungal Endophyte Neotyphodium Lolii, E. Van Zijll De Jong, A. C. Vecchies, M. P. Dobrowolski, N. O. I. Cogan, K. F. Smith, G. C. Spangenberg, J. W. Forster Mar 2023

Genetic Analysis Of The Interaction Between Perennial Ryegrass And The Fungal Endophyte Neotyphodium Lolii, E. Van Zijll De Jong, A. C. Vecchies, M. P. Dobrowolski, N. O. I. Cogan, K. F. Smith, G. C. Spangenberg, J. W. Forster

IGC Proceedings (1993-2023)

The fungal endophyte Neotyphodium lolii is widely distributed in perennial ryegrass pastures, especially in Australia and New Zealand. The presence of the endophyte is associated with improved tolerance to water and nutrient stress and resistance to insect pests, but is accompanied by reduced herbivore feeding. The molecular mechanisms responsible for these endophyte-related traits are in general poorly understood. Comparisons of different grass-endophyte associations show that endophyte-related traits are affected by both endophyte and host genotype, and environmental interactions.

Microarray-Based Transcriptome Analysis Of The Interaction Between Perrenial Ryegrass (Lolium Perenne) And The Fungal Endophyte Neotyphodium Lolii, S. Felitti, P. Tian, T. Webster, D. Edwards, G. C. Spangenberg Mar 2023

Microarray-Based Transcriptome Analysis Of The Interaction Between Perrenial Ryegrass (Lolium Perenne) And The Fungal Endophyte Neotyphodium Lolii, S. Felitti, P. Tian, T. Webster, D. Edwards, G. C. Spangenberg

IGC Proceedings (1993-2023)

Neotyphodium lolii, Neotyphodium coenophialum and Epichloë festucae are common symbiotic fungal endophytes of the temperate pasture grasses perennial ryegrass (Lolium perenne), tall fescue (Festuca arundinacea) and red fescue (Festuca rubra), respectively. A genomic resource of 13,964 expressed sequence tags (ESTs), representing 7,585 unique endophyte genes, has been established for Neotyphodium and Epichloë fungal endophytes.

A High-Throughput Gene Silencing Approach For Studying The Interaction Between Perennial Ryegrass (Lolium Perenne) And The Fungal Endophyte Neotyphodium Lolii, S. Felitti, P. Tian, D. Edwards, G. C. Spangenberg Mar 2023

A High-Throughput Gene Silencing Approach For Studying The Interaction Between Perennial Ryegrass (Lolium Perenne) And The Fungal Endophyte Neotyphodium Lolii, S. Felitti, P. Tian, D. Edwards, G. C. Spangenberg

IGC Proceedings (1993-2023)

Perennial ryegrass (Lolium perenne L.) and its fungal endophyte (Neotyphodium lolii) are known to establish a mutualistic association that impacts on the agronomic productivity of endophyte-infected ryegrass pastures. To study this interaction at the molecular level, a genomic resource consisting of 13,964 endophyte ESTs has been generated. However, the functions of a large proportion of these genes remain to be elucidated. Recent work has demonstrated the potential for RNA-mediated gene silencing to suppress gene expression in a sequence specific manner thus allowing for the subsequent analysis of gene function.

Isolation And Characterization Of Novel Btb Domain Protein Encoding Genes From Fungal Grass Endophytes, M. Ramsperger, S. A. Felitti, D. Edwards, G. C. Spangenberg Mar 2023

Isolation And Characterization Of Novel Btb Domain Protein Encoding Genes From Fungal Grass Endophytes, M. Ramsperger, S. A. Felitti, D. Edwards, G. C. Spangenberg

IGC Proceedings (1993-2023)

Pasture grasses belonging to the Pooideae sub-family of the Poaceae family frequently host symbiotic fungal endophytes. These include the sexual Epichloë species and the anamorphic asexual Neotyphodium species, which are thought to have evolved from Epichloë species either by the direct loss of sexual reproduction or by interspecific hybridisation. The two key temperate pasture grasses, tall fescue (Festuca arundinacea Schreb) and perennial ryegrass (Lolium perenne L.) interact with the fungal endophytes N. coenophialum and N. lolii, respectively. Large insert genomic DNA libraries are valuable resources for the discovery and isolation of genes and their regulatory sequences, for …

Genetic Variation In The Perennial Ryegrass Fungal Endophyte Neotyphodium Lolii, E. Van Zijll De Jong, N. R. Bannan, A. V. Stewart, K. F. M. Reed, M. P. Dobrowolski, K. F. Smith, G. C. Spangenberg, J. W. Forster Mar 2023

Genetic Variation In The Perennial Ryegrass Fungal Endophyte Neotyphodium Lolii, E. Van Zijll De Jong, N. R. Bannan, A. V. Stewart, K. F. M. Reed, M. P. Dobrowolski, K. F. Smith, G. C. Spangenberg, J. W. Forster

IGC Proceedings (1993-2023)

The common fungal endophytes (Neotyphodium species) of temperate pasture grasses are associated with improved tolerance to water and nutrient stress and resistance to insect pests, but are also the causal agents of animal toxicoses. Considerable variation exists among grass-endophyte associations for these beneficial and detrimental agronomic traits. The extent to which this variation may be attributed to the endophyte genotype, the host genotype or environmental interactions is currently unknown. The development of molecular genetic markers for endophytes based on simple sequence repeat (SSR) loci and the demonstration of the specific detection of endophytes in planta with these markers (van …
